I'm sorry for the long delay on my answer.
We are not actually using the -headless flag. Instead of this, we are entering 
hidden mode when running the main OO basic macro which is being called from our 
java libraries.
We are working that way as this looked the same (although we were probably 
wrong) and avoids the need to maintain a server startup/shutdown process 
control as OO is run when needed.
What I don't know is if we can pass the flag when we are creating the desktop 
from Java, but...
Anyway, I see thas issue 108490 has been recently fixed and confirmed so we 
would probably wait until 3.3 is delivered as this doesn't look to be included 
in 3.2.1.
Then if you can give me some additional information or recomendation I would 
appreciate it. But, in any case, I think you can close that issue.

Ok, I guess hidden mode means you're loading the document frame hidden (so
it does not get shown. This way indeed you would get the warning dialog. I
talked with cd (now on CC) and he said that this dialog should probably be part
of an interaction handler (a framework feature that can override displaying any
UI during load/save). So perhaps we have some canonical way I should have
implemented this dialog but didn't - which would need to be fixed.

I understand you but don't agree with this.
If we set the warn about transparency on by default any time that the user 
selects PDF/A we could solve the problem you talk about. 
The user will receive the warning if he didn't force the warning supression and 
automated processes will work.

About your second coment... I don't think this to be a good idea.
IMHO applying your idea as a general rule, would force integrators to make an 
additional effort developing things outside OO which are already developed 
inside OO and which would require additional future maintenance.  
This goes against those which are making OpenOffice a way to make bussines 
which is, at the end, one of the elements which makes a product to be 
successful.

Have in mind that, when integrators use OO for automation, OO runs usually in a 
headless machine and is the administrator who changes the OO options in order 
to change the automation behavior. 

If we would need to set everything from scratch instead of using what we can 
configure using the different configuration dialogs OO would be nearly unusable 
for automation as any future change would break the development investment...

I'm proposing the warning supression as an easy way to solve the problem, but 
don't forget that the real problem is that OO is reporting false positives 
about transparency when PDF/A is selected.

I'm not sure. This looks like this continues being a need.

Let me explain:
The case is that, using OO as a server, no user interface dialogs must be 
shown, as this would stop the server with no remote client notification.

But I don't know what's better. Managing this kind of warnings dialog by dialog 
(as Im proposing here with the checkbox), or managing this at some higher level 
which could forbide or simply obbey user dialogs when OO is working on headless 
mode or, could be, considering a user dialog launching as an error when in 
headless mode...

Of course, this looks that, for that case, the simplest way would be to 
implement the check box as the other options looks to be much more complex to 
implement, but...

What do you think? What would be the best way to proceed with this?

In your server case you would run OOo in headless mode anyway, right ? If you
pass -headless no dialog gets shown as they are immediately canceled.

On the contrary, that warning box should be shown to the interactive user
always. It points to severe problem, namely that transparent PDF/A is a bad
idea. All objects that were transparent and all objects that intersect them need
to be output as one big image. Meaning you create a PDF/A document of bad
quality. Therefore that warning should not be ignored.

As for the idea of NOT using the filter options in an automated PDF/A creation:
if you rely on what the user last clicked in the export dialog, you cannot even
guarantee that you're exporting PDF/A. The set of export parameters can be
considered completely random in that case. Actually I think we should do the
export using the same constant set of default parameters if no dialog was shown,
but changing that now would probably break someone's script.

Thats true, but the pdf export dialog is the best place to configure export 
option like warning or not during export. The currente OO release uses the 
options configured in that dialog as default options for any pdf export 
(automated or not).

The usual way to automate processes it is to use as much as OO offers out of 
the box.
When exporting to pdf, the easier way to specify the export configuration is to 
configure it using the dialog and, as OO reuses the latest configuration, it 
will run the automated pdf generation using the parameter selected in the user 
interface.

Doing this configuring the filter requires some logic to configure export 
parameters which is already implemented in the configuration dialog, and could 
need some maintenance if configuration options change in the future.

Doing this
args(0).Name = FilterName
args(0).Value = pdf
doc.storeToUrl(url, args)

Will store a pdf using the pdf export options selected in the user interface.
If you implement the pdf export properties in the filter, then I need to 
implement another interface to edit pdf export properties or make something 
like configuration files to manage something already managed by OO.

Implementing the check box is somthing useful for interactive users and 
automated processes too the same way we can select the pdf type or other 
parameters.

it's not really duplicate as 108490 is about cases where the error message
should not appear in the first place.

However a checkbox is not appropriate; if the user sees the export dialog, that
is not an automated case anyway. I could image an extra property on the filter
data you provide in an automated export case anyway (where you set PDF/A export
in the first place).

This issue is related to #85195

The actual behavior when generating PDF/A produces a warning any time you try 
to export a document containing images to PDF/A.

The final solution adopted in #85195 looks to be so arbitrary in my opinion.

As a result of the applied solution, any time we paste a regular image on a 
writer document and try to generate PDF/A it generates a warning.

I suppose that it is because OO manages the images with alpha chanel by default 
as I tried it with a .bmp .pdm .tiff linked (not embeded) images with the same 
result. The warning appears.

I've been trying lots of combinations (image in frame, with or without 
background color, setting page background on and off, etc.) trying to generate 
a PDF/A file containing an image without warnings. That's impossible.

This behaviour limits the automation capabilities of OO when we want to 
generate PDF/A documents in batch processing because the warning can't be 
deactivated and the dialog appears stopping OpenOffice when is being used as 
server.

I would suggest to add a Show PDF/A warnings check box in the export pdf 
properties dialog in order to allow PDF/A batch generation disabling this 
checkbox.
