I did not see any issues when replacing Java 1.4.1_02 with 1.4.2_13 on any of my 5.1.2 or 6.3 mid-tier servers, but all are on Windows Server 2000 or 2003 using IIS 5 or 6 with ServletExec. You will want to use _13, since _12 and earlier have a security vulnerability.
