[ccp4bb] [Fwd: Re: {Disarmed} [cnsbb] CNS installation on ubuntu]

2009-10-18 Thread Vellieux Frederic

Hi there,

Would there be a kind soul that could pass this message on to cnsbb? I
am registered with e-mail address velli...@ibs.fr but the e-mail address
has changed to frederic.velli...@ibs.fr 12 months ago perhaps. I am not
very good at all these e-mail diffusion lists and cannot see how to log
in to yahoo groups to change my e-mail address (forgot my password if
there is one).

Thanks,

Fred.

You are in bash and the setup file is for csh or tcsh. I suggest that
you switch to csh or tcsh (edit the /etc/passwd file as root).

HTH,

Fred.

Hi,

i try to install cns_solve_1.21 on ubuntu 9.04 (32 bit) using
cns_solve_1.21_all_intel-mac_linux-mp.tar.gz.

I change the cns_solve_env:

# CHANGE THE NEXT LINE TO POINT TO THE LOCATION OF THE CNSsolve DIRECTORY

setenv CNS_SOLVE '/home/cystatyna/programy/cns_solve_1,21'

#
#
==

then I typed in terminal window:

source cns_solve_env

and I got:

bash: setenv: command not found
bash: setenv: command not found
bash: setenv: command not found
bash: cns_solve_env: line 39: syntax error near unexpected token 'setenv'
bash: cns_solve_env: line 39: ` if ( ! $?CNS_ARCH ) setenv CNS_ARCH
`$CNS_SOLVE/bin/getarch`'

I installed lastest version of gcc g++ gfortran and fort77,

thanks and regards,
Michal Taube

Re: [ccp4bb] domain boundary, new fold, structure-based sequence alignment

2009-10-18 Thread Shaun Lott
In my experience, DALI can be better than SSM at detecting distant
structural similarities. You might also want to try CE. To decide if a fold
is 'new' rather than 'old but decorated' often boils down to a somewhat
subjective call, but asking Alexei Murzin is as good a way as any to decide :-)

For domain definition, try http://pdomains.sdsc.edu/ which offers a handy
interface for comparing a number of different methods for automatic domain
calling.

hope this helps

Shaun
