Re: [ccp4bb] hydrophobic forces

2020-10-25 Thread Jon Cooper
Assuming that there are no bad van der Waals contacts, there should not be a
problem. All the hydrophilic residues in your loop have hydrophobic parts which
the methionine can interact with favourably. This should send any nearby waters
into the more disordered bulk phase, which is entropically favourable, if you
believe the traditional hydrophobic effect theory (although there was never
much evidence for it, afaik). For your loop, it's more a question of whether
the charged groups have sufficient solvent accessibility or can interact with
each other enough for the conformation to be stable. Hope this helps a bit.

Best wishes, Jon Cooper. jon.b.coo...@protonmail.com

[ccp4bb] hydrophobic forces

2020-10-25 Thread amit gaur
Hi All,
I have a question that, I have a loop region with hydrophilic
residues(TNETRERE) that lie close to methionine. Can, repulsive forces may
occur because between methionine and hydrophilic residues?
