 Dear CCP4 Users

An update for the CCP4-6.4.0 series has just been released. This is the first
update for both CCP4 and ARP/wARP in tandem.

The ARP/wARP component of this update will be available to those Mac and
Linux users who have previously installed both packages via the CCP4 Package
manager or from the joint bundle downloaded from CCP4 web-site. A standalone
ARP/wARP package including the current update can be downloaded from the
 EMBL-Hamburg site at www.arp-warp.orghttp://www.arp-warp.org/.

The following changes will be applied to the ARP/wARP installation:

 • The use of non-crystallographic symmetry for protein chain tracing has been
enabled (it was accidentally disabled in version 7.4).
 • The `SAD refinement protocol' (Murshudov et al 2011) has undergone many
 fixes and now works well.
 • The routine for ligand identification has been made faster and some small
 bugs have been fixed.
 • A few bugs have been fixed in the ARP/wARP installer and shell-specific
problems sometimes occurring on Linux should now be cured.
 • The manual has been updated.

The following changes will be applied to the CCP4-6.4.0 installation:

 • MrBUMP (all): a new option of model re-building after SHELXE; a fix for
 phaser_sculptor dispatcher.
 • Xia2 (windows): update to release 0.3.6.3 (fixes ctruncate issue).
 • aimless (all): bug fixes.
 • pointless (all): bug fixes.
 • ViewHKL (all): additional visual control to enhance weak reflections and
 bug fixes.
 • truncate (Mac): Fixed harvesting option of old truncate.
 • Molrep: New interface.
 • Update (all): Increased maximum waiting time for background update check in
 ccp4i.

I noticed that the Nvidia linux driver has options for USB port etc.
which suggests that in the near future USB ports can be used under
linux for an external USB IR emitter. Can somebody comment on this
 please?

The driver only seems to use the USB connection for power and for
identifying that the emitter is connected. I don't think that there are
any plans to use USB to drive the stereo synchronisation (the mention of
USB has been in the release notes for many years now).

This is a 120Hz 27 1920x1080 monitor with a built-in nVidia 3D vision emitter,
which comes bundled with a pair of 3D vision glasses. The great thing about
the built-in emitter is that it takes stereo synch from the DVI cable even
under Linux. This removes the need for a Quadro card with a 3-pin mini-DIN
connector or 3-pin adapter. Here in the UK our cheapest supplier was selling
it for £380 ex. VAT.

There is little information about using it with Linux on the web, but as I
understand it you still need a Quadro card. I got it running with little
trouble using a Quadro 2000, Ubuntu 12.04 LTS and the latest nVidia drivers.
It may be possible to use cheaper Quadro cards. The picture and stereo quality
is excellent when compared to our existing stereo systems.

Re: [ccp4bb] Zalman displays and Macs?

2011-09-22 Thread Joachim Reichelt
I got the same trouble and got it fixed:

Contact Zalman e.g. at j...@zalman.co.kr

I got this answer:
Dear Joachim,

I apologize for the delay in responding to your inquiry. I was away on
multiple business trips abroad, and was terribly occupied.

I can provide the fix – a custom DVI cable specifically for the
ZM-M220W. It resolves the issue of the swapped pins 15 16 of the
ZM-M220W, which is not an issue with older graphic cards/GPUs(I infact
use the DVI connection with my office PC that has an Nvidia GeForce 7600
card), but is an issue with newer / notebook GPUs.

Basically, newer GPUs seem to have acquired a function that actively
sends and receives a signal to and from the monitor to check if a
connection is made, and if it does not get a return signal that it is
looking for, the GPU’s output shuts down. With the ZM-M220W’s swapped
pins 15 16, the newer GPUs don’t get the return signal and thinks that
no monitor is connected and shuts the output off. On older GPUs, this
function is not common and so the GPU outputs constantly without
regarding for the pins 15 16.

Okay, so please fill out the following FedEx Air Waybill template and
send it to me, and I will have this custom DVI cable sent to you.

I had this same problem a while ago, if you recall. Modern e-mail
clients sending a message in HTML format will almost certainly send it
in 2 parts, the first a version converted to plain text and the second
the original HTML version (and possibly other versions of the same
message). This is the 'MIME multipart alternative' e-mail standard
which is designed so that e-mail clients or users reading the message
can choose the version they want to display. To quote from
http://en.wikipedia.org/wiki/MIME#Alternative : Systems can then choose
the best representation they are capable of processing; in general,
this will be the last part that the system can understand.

So assuming your mail client is MIME-compatible (I would have thought
that all modern clients are) there should be an option on your mail
reader (as there is on mine) to always display the plain text version.

Cheers

Re: [ccp4bb] xds and Saturn troubles

2008-09-04 Thread Joachim Reichelt

As we have the 944 here too, can someone "publish" the XDS.INP template.

What are the real values for QX and QY?
Are it realy  0.045 resp. 0.08 in 2x2 binned mode?

 NX=1042 NY=1042 QX=0.0900 QY=0.0900

  Jan,

Wolfgang Kabsch fixed this problem for us as of July 14 at least for the linux
version - just download and reinstall (XDS-linux_ifc_Intel+AMD.tar.gz).

Hi all,
a bit off-topic, but maybe someone knows an answer.
I am trying to run xds on data collected on our new sparkling Saturn
detector. Using the basic xds script that worked beautifully for
older Saturn94 detectors, xds now dies with the following error
message during the INIT phase:
  !!! ERROR !!! ILLEGAL RAXIS_COMPRESSION_RATIO

Any ideas what this might be?
Thanks a lot
Jan
