xquartz 2.7.11 (currently the newest version) running on MacOS 10.12.4
(upto date) has no problem either.

for sierra 10.12.3 try with the Xquartz 2.7.9 (xorg-server 1.17.4). This 
set up works for me (including pymol etc)
