I guess in most cases I would suggest creating new applications and then
performing data migration. I would investigate using LEI (Lotus Enterprise
Integrator?) as a primary solution for data migration, but using Notes ODBC
drivers could do the trick as well. It would be also possible to write Java
code that does integration.  

Since LEI isn't really nice tool I would most likely dump all the data to
temporary database (with structure similar to Notes repository) before
performing actual migration from there. That would allow for complete
freedom when designing new database. 

I would definitely NOT try to run application using Notes as a database,
mostly because it's not a real database as has been already mentioned. If
some applications absolutely require migration time I would carefully test
scalability of Notes backend before public release.
