remove the manually installed part. It's rarely a good idea to have two
versions of the same software installed.

after that, use clamav installed by apt-get
(both debian and ubuntu should have newest version).

Try running /usr/local/bin/clamconf as root and post those results somewhere.  
That will tell you how clamd.conf and freshclam.conf are set.

clamd.conf.5 is the man page for clamd.conf and should be in 
/usr/local/share/man/man5/

clamd.conf might be in /usr/local/etc/

So there *is* a clamav user in /etc/passwd, which has /var/lib/clamav as home 
directory. It is probably configured by apt-get. I don't know where clamd.conf5 
comes from: the file is usually called clamd.conf.

Install from source or from apt-get, not both, so remove either one. If you 
remove the apt package, the clamav user will probably be removed and have to be 
created afterwards.

If you're new to all this I suggest you use the package from apt-get and go 
from there.
