One cause of rough running that I haven't seen mentioned is a sticking
exhaust valve. This is very common on A4s and easy to address by fogging
the engine with Marvel Mystery Oil. With the engine running, pour a small
amount of MMO into the air intake. Repeat a few times and it will usually
free up the valves.

on plenty of work over many years with carbureted engines I second Bruce's
emphasis on making sure that the fuel supply and carb are verified as a
priority, before proceeding to other more complex causes. (steps 1-4)   In
my own experience this is where the trouble usually  lies in engines that
are not in regular use.   Will also second the carb overhaul
recommendation..   Carb rebuild kids are usually cheap, the job is pretty
straightforward, and gaining  confidence in and and familiarity with the
fuel system is well worthwhile.

Another thought, if you think it could have overheated, 

An Oil analysis might be a good CSI. Some people here have found out a lot
about their engines that way.

The first video, sounds like a normal A4 but there seem to be some kind of
movement of some kind.  My first thought was that it was in gear and the
prop was spinning maybe. However, as someone mentioned, that could have been
a loose or aging engine mount.  I didn't notice any engine movement though.

 

The coils on the A4 can be a bit delicate and crack when they over heat.
That could also be the source of difficult starting.  Especially, if it
started easier cold and got more difficult when it was warmed up.  I kept a
spare coil, spare carb and spare fuel pump on board because these were
always causing me trouble.  Well, not the fuel pump really but, I figured it
was good insurance.  I would try to swap out the coil if I had an overheat.

 

As has been mentioned, these are very durable engines and don't die easily.

is OK.  The first one sounds a little rough,  like a fuel issue.  That
could happen if the engine was run all the way out of fuel ans you had
limited filtration of the gas.  At any rate, out of an abundance of
caution, I would do the following:

1.  Get a compression gauge and check for even readings across all
cylinders.
2.  Clean the fuel strainer bowl.
3.  Overhaul/clean the carb.  You probably won't even need gaskets,  and
they're simple to do.  Just be sure that you take photos as you take it
apart and count the number of turns as you remove the adjustable jet(s).
Tighten the counting the turns, and when you put them back in, go to tight
and back out the same number of turns.
4.  If you don’t have one, put in a fuel filter/water separator.  It

I'd suggest you take a look at the carburetor, stuff tends to grow 
there.  I had a similar situation over a long winter layup and found, 
believe it or not, spider webs in the carb.  It's not too hard to take 
out the main jet, spray down with carb cleaner and blow everything out.

We picked our prior boat, a 72 35 MK1, at an 
auction.  The person that brought it to the sale 
location did not open the seacock and the engine 
overheated so bad that the paint burned off.  I 
am not too sure what degree of harm it 
precipitated.  But eventually, I got it running 
like a champ.  They are incredibly rugged 
machines.  FWIW, to my ear the engine sounded pretty good.

It sounds like what you are saying is it was run without cooling water till it

Ahoy!

 

When our C MK.1 was taken out of the water last season the engine was left 
running... until it eventually just stopped.

 

We've just tried starting it for the first time using a bucket of water, and 
whilst we did get it running; it doesn't sound like it use to!

 

Could anyone familiar with Atomic 4's please listen to these videos and let me 
know your thoughts?
