I am seeing exactly this problem on a brand new install of Ubuntu 9.10
(nvidia card, Dell D820 laptop). Has this really been fixed? I
experimented with the raise prevention settings, but no luck. Is this a
configurable parameter these days? If so, where can I fix this?

Evan_martins workaround worked for me. I'm using opera 10.10. I've
changed all my shortcuts from "opera" to "GDK_NATIVE_WINDOWS=1 opera"
and now it seems to work. Hope it stays this way...

Same here.
I fix them editing krusader conifg file (located here: 
~/.kde/share/config/krusaderrc)
and changing the first line (changing First Time variable from false to true) 
and reconfiguring krusader.
It works for me

Actually I just had this assigned to me as a reminder to discuss the
issue with upstream before the 9.10 release. I don't really follow the
standard bug triage setup like the rest of Ubuntu with the compiz
packages because we have so many different kinds of issues and upstream
tends to just fix bugs right out of launchpad instead of us getting them
filed in the upstream bug tracker.

It may not always seem to make sense (and I don't really have any hard
rules for how the system works) but it's all done to ensure we get
upstream and distro focus on certain bugs before a release. You may
notice me raising and lowering the importance of some bugs as releases
came and go, this is why.

You're right though, this bug should be set to Triaged which I've now
done.

Yeah, it looks like we fixed every other way you can lose a window
marked "Always On Visible Workspace" but missed expo. It does very
obviously show the window going into nothingness when you try to move it
to another viewport though.

yet another error msg :(

after the workaround in #3 and the "normal settings" i have many font
design errors. i go back to no 3d settings. and reboot my laptop. a few
time the font design looks better. but now: i i change the desktop from
1 to 2 an back, my shell font color (white) was lost?! (look screen
shot) or, i have the same look like the blender window-screen shot. in a
shell.

my problems are not solved  :(
