Another way to trigger the (supposedly same) bug:

1) open thunderbird
2) don't give it focus (don't click in the window), but minimize it
3) open firefox
4) bring thunderbird back using message indicator

focus. Clicks happen in thunderbird.

I reinstalled Oneiric Alpha3 on one Arrandale system (Toshiba Tecra A11)
to try and reproduce the original problem. It does occur exactly as
originally described, with the primary display showing a dead area on
the top 1/3 of the screen, and the secondary display being black except
for the top panel.

I'm currently installing from latest image (20110906) to try and
reproduce the compiz crash and file about that, if needed.

I just tested on the Toshiba Tecra R850 from comment #1, with Oneiric
Alpha 3, and confirmed there is corruption on both displays when an
external screen is plugged in. The internal screen shows a garbled area
at the top, while the external screen is entirely garbled and totally
unusable.

This is a fresh A3 install so it's not a random issue.

As per comments 1 and 4 I'll mark this as Fix Released.

I see this quite plainly with rotate and desktop based viewport switching, 
(scroll on desktop), where after a short period of idle there is always an 
initial  lag when switching desktops, after which all is normal till next idle 
period.
A more generic case  - 

Open any non maxed window, a terminal will do
Grab and move the window, it does so easily and smoothly
Do nothing for about 30 -40 secs
Grab and move the window again, there is a small lag and stickiness to the 
movement, after a sec or 2 compiz 'catches 'up and goes back to normal

When I run apps using java6 (or java 1.4) in oneiric unity-compiz, popup
windows are drawn with a large blank bar at the bottom that almost
completely obscures the buttons at the bottom of the window (see
attached image for an example (netbeans)).

The problem doesn't manifest if I run the app using java7 in unity-
compiz, or if if I run the app in unity2d with any version of java.
