For what it's worth, I don't think this is fixed still. I believe I tried Sam's latest PPA and still got the issue. I will update again and give it another go, though, to see if it is fixed. I've been able to reproduce this when I get a Google Chrome desktop notification. It seems that in particular, the web application Tweetdeck (installable via the chrome store) puts up a desktop notification when someone mentions you or replies to you in a tweet. That was a different bug, which has been reassigned to X. This bug only happens on Unity 3D.
