I guess it isn't that easy, there are some references in one of the
Makefiles, they needs to be changed too.
I did remove the popt dir and started editing the Makefiles after the
first errors.

I already have the 'popt' which comes with the net release of cygwin 
installed.  So if I want to use this do I just remove 'popt' from the line
SUBDIRS = popt libIDL src test
as well?

After configure you should have a Makefile in the toplevel
sourcedirectory.
Therein is the line:

SUBDIRS = popt libIDL src test

remove 'test' there and start the build as usual.

You may also try to use the 'popt' which is included in the
Cygwin net-release instead of the source included with ORBit.
