I have fixed this issue deleting the line:

  set mouse=a

in the .vimrc file.

something to do with the vi-compatible mode, which is disabled by doing so.  
Does adding '-C' to the command-line help?

It seems that it is a Cygwin X bug. 

Does anybody know if there is a fix to this problem?
