Hi,

I finally got through the compilation's errors.

So if you take my repo, you should be able to build into sbuild a deb
package for visit. It does build with python2 and Qt5.

Be careful, it doesn't respect the Debian way at all : The FHS is not
respected and some libraries are bundle in it (gfortran, etc.). I have
build only one big .deb, but it may be split (python-visit, visit-dev,
etc.).

I also had to disable some functionalities in visit (HDF5, Silo, GDAL),
BoxLib, as it triggers some  compilation's errors.

It is sufficient for our internal needs, so I won't invest more time in
it. But if anyone wants to bring visit into Debian, feel free to use my
work, it could be a start.

The no convenience copies of libraries is a pretty strong rule of
Debian, and there are good maintenance reasons for it. Although I'm not
opposed to it I'd like several people to agree that its the best option
first.

On the plus side overriding it would allow us to drop the patch that is
making the cram symbols public, on the downside we'd have to remember
that bugs involving htslib also impact libseqlib.

I think we'd need to use the Built-Using tag? I haven't used that
before.

On the other hand upstream did suggest that the private-dev library was
a viable temporary solution. (Though doing that would push htslib into
NEW).

Very true I did try building 1.6 and there was a problem with
running tests that I haven't investigated yet.

I can confirm that the patch fixed the issue when building on Debian
Stretch. I'm guessing sid or buster would work as well.

We would find this out anyway because the packages woukd break until either a 
dependency on such a package had to be added (most likely by our team anyway), 
or the library had to be rebundled.

It's highly unusual to not install libnetcdf-dev alongside its other
language packages, so we never run into this issue before.

I've added the dependency in git and a new upload to unstable will
follow shortly. On stretch systems you should manually install
libnetcdf-dev.

I was looking for version numbers for all packages for xserver (to work on a
different bug), when I noticed this non-existing xserver package dependency.

I also noticed that this bug almost got fixed in
https://lists.debian.org/debian-x/2016/11/msg00259.html, but it went away there
for the bug reporter, so never really got fixed at that point.

It appears that this dependency might be accidentally loaded elsewhere, so
hidden.

I would expect this dependency to be named something like xserver-xorg-input-
abi-24, or perhaps removed altogether if another dependent package already
loaded requires it.

I was able to identify the cause of the regression that I introduced.

My testing this time around was more thorough and I believe that this
update properly addresses the CVE without introducing a regression.  If
some intrepid souls could test these packages and give a thumbs up, I
will upload the packages in the next 12-18 hours and then release an
updated advisory.

Here is my proposed advisory text:



The update for tomcat7 issued as DLA-1166-1 caused a regressions whereby every
request, including for the root document (/), returned HTTP status 404. Updated
packages are now available to address this problem. For reference, the original
advisory text follows.

When HTTP PUT was enabled (e.g., via setting the readonly initialization
parameter of the Default servlet to false) it was possible to upload a JSP
file to the server via a specially crafted request. This JSP could then be
requested and any code it contained would be executed by the server.

For Debian 7 "Wheezy", these problems have been fixed in version
7.0.28-4+deb7u17.



For those who are interested, the regression resulted from a combination
of two factors.

 - When incorporating one of the upstream change sets, an unclean patch
   application produced a .rej rejection file which I overlooked
 - When incorporating another upstream changeset, my attempt to
   integrate the minimal change was too minimal and left out an
   important additional change

These problems did not manifest themselves in my initial testing of the
7.0.28-4+deb7u16 packages because of browser caching.

I offer my apologies for causing this problem and my thanks for your
help in resolving it.

Had to downgrade to get things working again here as well. Just wanted
to add to the BTS that neither the logfiles nor the console output
contains any information or stacktraces regarding the issue. Server
starts up normally and deploys/unpacks the web applications normally.
All accesses yield a 404.

I did the same thing (also on stretch) and I'm still able to connect
even though ‘php-mdb2-driver-mysql’ is not installed.  (‘php5-mysql’ is,
like on your system.)

That's a good point about /usr/local/bin/, and I think it defeats my
suggestion.  Enabling local admins to make use of /usr/local/bin/editor
is more important than enabling (unusual) users to have ~/bin/editor not
be an editor.

are fairly similar to whats Charles proposed.

What I'm thinking is:

- TODO Recommit symbols file
- TODO Split private cram headers off into a new libhts-private-dev
package
- WAITING Try to talk htslib & SeqLib developers to agree on a public
cram api so we can drop the private-dev package.

The KDE team had some nice utilities that downloaded the symbols files
for all the architectures and could do batch patches.

Unfortunately I think they're KDE specific.

I'll commit my rebuilt symbols files the next time I'm not spending my
day writing emails to everyone else. I need a chance to look more
carefully if the missing symbols were actually not part of the private
api.

So that implies packaging that uses -private-dev that implies they have
an == dependency on a specific binary version of libhts?

That should probably probably be documented in a README.Debian for the
private-dev package.

Should I push these proposed changes to a clone of the htslib packaging

I disabled wagon-ssh a couple of years ago because it wasn't used and it
inflated the number of dependencies pulled when installing Maven
(wagon-ssh depends on plexus-interactivity-api, jsch and jsch-agent-proxy).

Yesterday I've upgraded the old wagon package to the latest 3.0.0
release (actually I've renamed the wagon2 package) In the version
3.0.0-2 the wagon-ssh modules are enabled again, but they are now
installed in their own libwagon-ssh-java package. The package will be
available in a few days/weeks once it completes its run through the NEW
queue.

after upgrade to Debian 9 I installed wicd-gtk and saw wicd successfully
connecting (ping worked for like two seconds) and then disconnecting again
right away.

Looking at the logs I saw that it complained about 'ifconfig' not being
available. Indeed net-tools was not installed on the system by default.

After I installed net-tools manually to provide ifconfig on the system, wicd
worked again as usual.

So either this is a dependency bug and net-tools should be an unconditional
dependency of wicd-daemon, or wicd somehow doesn't use ifconfig alternatvies
even if those are installed and ifconfig is not.

Hey Dann,

It looks like it is between version
0~20170911.5dfba97c-1
and
0~20171010.234dbcef-1

To reproduce the issue easily I create a new instance for server 2012, give
it basic settings (generally I do virtio but seems to happen with other
drivers)
select uefi firmware.
Boot the iso, go to the installation process, then it gives a BSOD after
formatting the disk and trying to copy files.

I've tried those example unit files (with v235) and got the following
error on wakeup:

Christian, can you show me the output of
systemctl status backup.service
after such a wakeup and failed attempt to start the service?
What would probably useful as well is to increase the log level of
systemd (systemd-analyze set-log-level debug) and get a journal log from
after the wakeup.

In upgrading to stretch from jessie I am trying to switch to using the
Debian package for sagemath from using the packages from upstream.
In switching I noticed the following issue:

I was using sagemath with a single Worksheet Process User, so
worksheets were run on my system as a user with limited privileges. I
have this configured to use with ssh keys and it works as expected
using the package from upstream.

When I set a Worksheet Process User with the Debian package, either
with notebook(server_pool=["sagenb@localhost"]) or configuring it
using the web UI under server settings, I am not able to use the
worksheets. In this case no matter what I ask sagemath to do I get the
error that the _interact_ function is not defined.

Dear Maintainer,

In upgrading to stretch from jessie I am trying to switch to using the
Debian package for sagemath from using the packages from upstream.
In switching I noticed the following issue:

I use sagemath, via the notebook(), to mostly draw images and label
them. For example to label a function I would use something like:

P = plot( sqrt(4-x), (x,0,4) )
P += text( r"$y=\sqrt{4-x}$", (3.2,1.5), fontsize=16, color="black" )
P.show(figsize=[3,3])

The upstream version of sagemath (either the version pre-compiled for
Debian 8 or a version I compiled on stretch use the standard LaTeX
math fonts for formulas, while the Debian package does not.
Images attached.

I am not sure if this is an issue with how sagemath was built or a
configuration option, but I have not been able to figure out how
to get the Debian package to use the standard LaTeX fonts that
I am use to.

Why not ? PAM can do it, see /etc/environment?

OpenSSL 1.0.2 is still supported. Everything earlier is not so the old
code for compat can be thrown away, especially the 0.9.8 support.

TLSv1_method() should not be used and SSLv23_method() should be
preferred because the latter supports TLS1.0…1.2 while the former _only_
tries TLS1.0.

architecture-dependent binary packages (as on the autobuilders or via

I understand and agree, but that doesn't mean that packages should
invoke editor using an absolute path.

Policy describes package behavior, not user behavior.

Further, a sysadmin on a shared machine doesn't have a way to set
EDITOR for all users, but they can install an editor command to
/usr/local/bin/.  I've seen sysadmins at a university do something
similar for e.g. a custom build of gcc.  It would be more robust for
the sysadmin to use alternatives instead, but I'm just saying it's
more polite for a package to respect what the user was trying to do.

Really?  That would be a reason for the 'editor' and 'pager' commands
to be named something else.  But on the contrary, I find 'editor' and
'pager' to be pretty clear names for what they do.

Is there additional information or context I can provide to change
your mind?  Note that the change I am proposing is to allow packages
to invoke 'editor' from $PATH, not to require them to do so.  There
are existing packages (e.g., Git) that already do this.  This is
similar to upstream packages invoking "less" or "more" from the $PATH
instead of relying on it to be at a particular path.

Upstream only tracks the latest two upstream releases, but as Alberto
can apparently reproduce it with v234 it should be ok to file this
upstream at https://github.com/systemd/systemd

If you can verify it with v235, even better.

Once you have a bug number, please report back and will link the two bug
reports then.

Specifically, debian/rules contains several shell loops that run
without either set -e or explicit error handling.  As such, Hurd
builds running afoul of #881200 attempt to build all four variants of
the library, encounter compilation and upstream installation errors
for each of them, and don't actually fail until debian/rules tries to
rename gmap.1 to scotch_gmap.1 (presumably to avoid a file conflict).

How can this be prevented? It seems like a health and safety issue,
since sounds played at 100% volume can damage audio equipment or even
cause hearing loss. In my experience there is no indication of what
application is changing the master volume or why it is permitted to do
so without user intervention.

Hi, as you can probably tell, I'm finding safeeyes really useful.

I was wondering why safeeyes didn't work without recompiling for
python3.6, and though this is probably not the reason, I discovered
what are almost certainly missing run-time dependencies (Depends: in
the control file):

python3-gi  (imported in __main__.py)
python3-dbus  (imported in SafeEyes.py)

These are not listed in the requires list in setup.py or in
requires.txt, which is presumably why they have not been picked up
automatically.

and has been reported to the BTS as #881097:

libnet-ping-external-perl is basically unmaintained upstream and has a
command injection vulnerability reported upstream without having had a
reply. Thus thinking this is basically unmaintained upstream.

There are no packages depending on it in Debian, so it looks the
safest course of action is to remove it from unstable, stretch and
jessie and should not be included uster.

Filling here two separates bugs (subjects accordingly) for the removal
from jessie and stretch.

Dear Maintainer,

After installing, the package, I was able to manually run modprobe
tp_smapi and verify that it works.  After rebooting, the module was
not loaded.  I believe hardware drivers are loaded automatically when
there is an attempt to access the device.  So AFAIK this should be the
case for tp_smapi.  I noticed gkrellm-thinkbat failed after the
reboot.  So I ran "journalctl -b" which shows:

If this is not a module that should load on demand, then the installer
should probably be configuring the system to load it unconditionally.
Or failing that, the documentation is lacking and needs to cover this.
I'm noticing many ways to load a module:

  1) Add it to /etc/modules
  2) Add it to /etc/modprobe.d/dkms.conf
  3) echo 'tp-smapi' > /etc/modules-load.d/tp-smapi.conf
  4) create a file in /etc/init.d that includes "modprobe tp_smapi"
  5) create /etc/systemd/system/tp_smapi_set_battery_thresholds.service:

Which way is the standard practice on Debian?  I suspect the
tp_smapi_set_battery_thresholds.service file above should be part of
the package.  Or is dkms going to be more accepted in the future?

There's also a possible documentation clash with sysfsutil.

(1) Sysfsutil suggests (by example) including these lines in
/etc/sysfs.conf:

  devices/platform/smapi/BAT0/start_charge_thresh=40
  devices/platform/smapi/BAT0/stop_charge_thresh=85

(2) However, that seems redundant with these instructions in README:

  # echo 40 > /sys/devices/platform/smapi/BAT0/start_charge_thresh
  # echo 70 > /sys/devices/platform/smapi/BAT0/stop_charge_thresh

Approach (1) seems the most sensible - most users will want these
settings to persist, and I'm guessing approach (2) is temporary.  But
the README only mentions approach (2).  IMO the README should be
updated to show either both approaches or just approach (1).  It
already references http://thinkwiki.org/wiki/tp_smapi, so users going
further with experimentation can learn about approach (2) there.

Just to share, I *think* I'm sharing the same experience as felt/seen
by others.

I disconnected my network modem and reconnected in the case where my
ISP does trip you connection and makes it 0 (zeto at the end.) . I
disconnected and reconnected and this is what ping was showing me -

Also if manual upgradation of apt, libapt both which are right now

Bug#881191: apt doesn't have or at least the manpage doesn't tell any debugging flags if things go wrong.

Dear Maintainer,

Apparently according to #880645 and #880653 both inherently tell/share
the same story that the debian repo. is broken atm. The reason shared
is the migration from .gz to .xz for probably space saving, cpu cycles
or more reasons.

But the real issue is that apt doesn't tell/document about anyways to
find out why it is not able to get the updated index. It gives some
output about clearsigned files which doesn't tell the whole picture.

The manpage should document if a flag/option is there to find out what
the issues are/error messages which a non-technical person can also
understand/have idea of what's wrong.
