Hello Christian,

There is an error when attempting to remove quagga:

   Removing quagga ...
   As requested via Debconf, the Quagga daemon will not stop.
   dpkg: error processing quagga (--remove):
subprocess pre-removal script returned error exit status 1
   Errors were encountered while processing:
quagga

 a whole company there is a Debconf question that asks if it should really be
 removed. Before 0.99.5 this question was only shown with priority=medium.
 You probably configured Debconf not to show medium prios. Now it's high and
 should be shown in every case.

In that case, I would suggest you fix the error message.

Not stopping the daemon does not imply failing to remove the package.

and thus the daemon's binary and maybe config files while it is still
running? :)
Technically this would be a very bad idea at least :)

We are more or less doing that every time we upgrade a live box.

Probably but you can remove openssh-server without breaking your ssh
connection. Let's say I am spoiled.

But to get the new Quagga version into effect it has to be stopped and
started? Or do you just want to install a new version now and schedule a
reboot later? (that would be tricky for a Debian package with a server)

sshd forks new processes for every connection so that the main sshd can
indeed be removed. So it's indeed a different thing :)
