The line MimeType=application/x-executable in the file /usr/share/applications/trackballs.desktop makes nautilus want to open perl scripts (of type application/x-perl) with trackballs. The MimeType key sets the mime types that a program can open[1], not the mime type of the program itself. AFAIK, trackballs cannot open any files of type application/x-executable, so this line should be removed.
