It happens with several other apps, including unison-gtk. I will see if I can reproduce it with gnome-terminal. I did just observe the bug in an interaction between gnome-terminal and xfterm4; I sent a gnome-terminal window to another workspace, where it covered a xfterm window, and when I switched workspaces the xfterm window redrew on top of the gnome-terminal window.
