Version 3:0.svn20090303-1 of libavutil was available on the repository,

 but

not installable as apt said that version 3:20080706 was the newest

 version.

This is an unofficial package from an external repository.

Should version 3:0.svn20090303-1 be considered as newer than 3:20080706

 by

 apt ?

Yes, of course. However, apt considers 3:0... older than 3:2... of

course, even if the 3:0... packages are actually newer.

OK, so how do I go from there ? I am a little confused by your answer,

upgrading should bring my system to the latest version of a software, ie.

3:0.svn20090303-1 in our case.

Thank you.

You need to force the version in your apt command

Most straight forward by removing any reference from
debian-multimeida.org from your /etc/apt/sources.list and uninstalling
all ffmpeg related packages from there (libav* and libpostproc*)

Ideally the maintainer of debian-multimeida would publish the debian
version of the ffmpeg packages there, but he does not seem interested in
doing that.
