I don't have 3.3 yet but it's gone since I switched to the systray of
awesome instead of the one integrated in the gnome panel (I removed the
corresponding applet from the panel since I couldn't disable the awesome
one).

I am used to show/hide the Zim window by clicking on its systray
icon. It opens the window fine but it doesn't hide it again. Same for the
skype window.

zim is ok here. How can I reproduce this step by step?
Did not test skype.

- Start zim.
- Enable the tray icon in Preferences if not already done. Quit and
  restart so that the tray icon plugin is executed.
- Hide zim by closing it (click on X in the title bar).
- Left click on the zim tray icon (in the GNOME panel systray). It opens
  the zim window.
- Left click again on the zim tray icon, the window quickly loses focus
  (and gets it immediately back) but stays visible. Here it should have
  hidden it.

With Skype, the focus is lost until the next click on the tray icon but it
also stays visible.

Ok. I don't get this behaviour with current git, so I guess this will be
fixed in 3.3-rc1.
