Recent makeinfo is a little better about links between html renditions, so you can format a collection of manuals and they cross-link to each other successfully. Cross-manual links should work correctly in the next release of makeinfo, and not depend on being in the same place. We've expended a lot of effort on the problem. You can try the development version if you like. I hope a first pretest will happen fairly soon. Until then, what I have done is post-process the HTML with perl/sed/ed/whatever to fix the links.
