I'm a bit late to the game, but I think you can just remove the architecture
restriction from Recommends:.

On architectures where python3-pymongo-ext doesn't exist, it won't be
installed.

python{,3}-pymongo Recommends python{,3}-pymongo-ext which is built
for any-i386, any-ia64, and any-amd64.

Setting the parent package arch to any triggers a FTBFS from dpkg-gencontrol:
the Recommends field contains an arch-specific dependency but the
package is architecture all

The C extensions are supported only on some architectures by the
upstream due to bit endianness.
(And for the record, I'm going to add few more archs that are now supported)

Do you see any workaround to this?

Didn't you add python{,3}-pymongo-ext binary package (correctly set to arch:any)
to make it possible?
