No, they're both referring to /dev/pilot, which is a symlink to /dev/ttyS0.

Are you using the same port designation for both methods?  i.e. maybe
one refers to /dev/ttyS0 and the other to /dev/pilot, which might not
exist.  What are your relevant settings in kpilot?
