installing SAM/ELN using apache+tomcat on debian?

I am attempting to install the SAM/ELN software from ORNL/PNNL
(collaboratory.emsl.pnl.gov and sourceforge.net/projects/eln/)
but I am hampered by having no experience with tomcat.  Has
anyone successfully run this software on a debian box with apache
and tomcat?  I am not able to get user authentication to work.

Found the problem - here's the story...

I have an external usb drive mounted at /mnt/mirror.  I do a
nightly rsync to of system and home dirs to there.  For some
reason - still not sure what - it was not mounted, so /mnt/mirror
was part of /.  The nightly rsync wrote to /mnt/mirror, and
filled the partition.  I rebooted and the external drive was
properly mounted, so I couldn't see the directories that it was
mounted over.  I'm cleaning that up now and am trying to figure
out what went wrong.  One easy fix is to put a check for the
properly mounted disk in my rsync script.

file system on / grew over night?

I came in this morning to find that the / filesystem on a machine
is at 100%. This is on a stable machine installed with one
partition as per the installer suggestions.  I've cleared off
enough space to be able to get log in and find that the disk
seems full: 

/dev/hda1  71G   65G  3.0G  96% /

But when I du to find out what caused it, I can only find 47 GB
in use.  So it seems that something happened to create 18 GB that
I cannot find.  Does anyone have suggestions as to how to trouble
shoot this?

setup wiki with apache2 and mod-python?

using apache2 and mod_python?  I had one working with apache 1.3,
but I'm trying to move that to a different machine.

I've read through /usr/share/doc/moinmoin-common/INSTALL.html and
the examples, but I'm confused about where all the files go.

Have you looked at the emacs info pages?  There is a section
there on "Compilation Mode" (22.3 in the version I'm looking at).

trouble setting up leafnode

I've just installed leafnode package (version 1.11.3.rel2) on a
testing/unstable machine and I'm having trouble using it.  It
works so far as getting the active list from the server, but when
I try to access the local server by setting NNTPSERVER=127.0.0.1
and running slrn, I get the following errors:

What spamassassin rules are you using for swen?  After googling
for a while, I assembled the following rules that seem to work
pretty well.  But I wonder if there is something more elegant
that I could do.  For example, I expect this message to get
scored high when spamassassin sees the body ;-)

That problem is similar to one that occurs when using apt and
dansguardian/squid.  The proxy gunzips the Packages files and
does not regzip them before handing them off to apt-get.  So
apt-get fails because it tries to gunzip the already ungzipped
file.  Bug report #200193 for dansguardian addresses the issue.
Another fix is to simply turn off the proxy, but I'm afraid
neither of those will work for you.  I don't have a fix for you,
but you are not alone in having problems with Packages.gz files
and a proxy.

default fonts for java applications?

I'm running ImageJ (http://rsb.info.nih.gov/ij/) using Sun's J2SE
v 1.4.2, installed from j2sdk-1.4.2-nb-3.5-bin-linux.bin.  When I
start the application, the font used for the menu bar is big
enough that the menu items don't all fit in the window.  Can
anyone suggest a way to change the default font in this case.
The application itself doesn't specify a font - it just uses the
system default.

Please post it.  I've been trying so sort out the same problem.
Thanks to your finding the root of it, I've been solving it by
doing an unset http_proxy before running apt-get.  There's got to
be a better way...

erratic mouse with xfree86 4.1.0?

I'm having trouble with erratic mouse behavior on new machine.  I
recently replaced a pc with a machine that has an NVidia GeForce2
MX graphics card.  This machine replaces an older pc with an ATI
Rage 128 card.  The monitor, mouse and key board are all the same
as before and are connected through a kvm switch.  The mouse is a
logitech two button mouse with a scroll wheel (from gateway).

In the previous incarnation, I was running stable with the ati
driver for x11 and had no problems when using the ImPS/2 protocol
for my mouse.  Now I've installed testing and used the
nvidia-kernel-src and nvidia-glx-src packages with a 2.4.17
kernel so I can take advantage of the new hardware card and I
find that the mouse is very erratic when I use the ImPS/2
protocol.  By erratic, I mean that the screen pointer will
sometimes jump around on the screen and there are apparently
random button presses.  If I switch to the PS/2 protocol, this
happens less often, but doesn't go away completely.

Can anyone suggest a solution to this problem?

Problems with VLAN and 3com card

Our network was recently changed to a cicso-based vlan system.  I am not
a
network export, so I can't give many details here).  Since the upgrade,
the
Debian (stable/testing) machine on my desktop has had intermitent
problems
with the network.  Our network admin tells me that there is a known
problem
with 3com network cards.  Tthe machine in question is a three year old
gateway
pc with a 3c905B card in it (built in, although not on the mother
board).
Sometimes I get frequent transmit timed out errors and sometimes I
don't.
When I put in a linksys LNE100TX card, I get similar problems.

Is there anyone out there who has seen such a problem  who can give me a

hint on where to go with this?  Our linux admins primarilly support
redhat,
and, while they haven't suggested it yet, I'm afraid they'll  eventally
suggest
that I drop Debian and go that route if I want support.  And I don't
want to
do that!

ssh and private resources?

I'm having trouble running a commercial application.  When I ssh
to the redhat machine that the application is installed on and
try to run it, it crashes with display errors like "X Error of
failed request: BadAccess (attempt to access private resource
denied)".  The vendor tells me that "this is because ssh does not
permit the sharing of  X resources which [their app] needs to
do."  The solution that they suggest is to set my DISPLAY
variable and do authentication with xhost or xauth, just like the
good old days.  That doesn't mesh with our local security policy,
so I'm wondering if anyone can suggest a way to get ssh to
"permit the sharing of  X resources".  Can anyone help me get
started on this?

lilo and moving IDE drives for dual booting?

I have a Debian (testing) machine with a single hard drive that
is the master on the IDE bus.  I've chosen to install win98 so
that I can dual boot.  I've installed Win98 on a second hard
drive that I installed as the IDE master after unplugging the
original drive.  Now what I'd like to do is to put the original
debian drive in as the IDE slave and install a boot block so that
I can dual boot between Debian and Win98.  As it stands, I can
boot Debian or win98 by jumper'ing the appropriate drive to the
IDE master.  I'd rather be able to boot either one by selecting
at the boot prompt.

My current arrangement is hda = Debian with lilo/mbr and hdb =
Win98.  I think that I can dual boot if I can arrange it so that
hda = Win98 with lilo/mbr and hdb = Debian.  

Are there any lilo experts who know how to get lilo to write a
boot block to a drive while convincing it that the hard drive IDs
are what they'll be after I rearrange them?

If that isn't possible, can anyone suggest another way to add
win98 to an existing Debian machine?

exim + fetchmail configuration question

I'm about to move inside of a firewall.  I'm told that I can get
my mail from our imap server (which is outside the firewall)
using fetchmail.  This fails with a message that says

I think that can solve this problem if I add localhost to me

That gives me an error.  After stripping most of my .gnus away,
so I'm left with only the select methods parts, the error goes
away.  Looks like some more debugging is in order ...

That was my report.  imtest appears to by used to probe the
server for defaults.  For example, if I use the corrected
(nnimap-stream kerberos4), I get

in my *imap-log* buffer.

If I make sure that imtest is in my path (by installing
cyrus-admin, cyrus-common and cyrus-imap, and then copying imtest
from /usr/sbin to /usr/local/bin), I'm told 

  usage: imtest [-p]  

  Process imap exited abnormally with code 1

The imtest in cyrus-imapd doesn't come with a man page and
doesn't appear to accept all of the arguments that are discussed
in the install.txt that is part of cyrus-common.  I'm stumped.

probe for the stream, but still doesn't get me connected.  When I

Gnus and IMAP on Debian?

I'd like to use Gnus (gnus_5.8.8-4 and emacs20_20.7-10.1) to
extract mail from an IMAP server.  I can check my mail with
fetchmail (popclient) with no trouble, but when I try with
gnus-secondary-select-methods, as in

This looks like it is exposing a bug - a dependency on

When I try to use readcd, which is part of the cdrecord package,
I'm told

I have lots of questions that I think are scsi permissions
related...  What is /dev/sg0?  How does it differ from /dev/scd0?
How can I allow normal users to use readcd?  Once upon a time, I
used suidregister on cdrecord so that I could use it as a normal
user, as in "suidregister /usr/bin/cdrecord root cdburners 4710". 
Is that recommended for readcd?  Or is it a device permissions
issue?  Or is there something else ... ?

downloading with apt-get --download-only install package

I'd like to download a selection of packages for machine A that
is on a slow connection.  So I made a list of what I want and
went to machine B, which has a fast connection, and used "apt-get
--download-only install package".  This didn't work for packages
that are already installed on machine B because apt-get saw them
as already up-to-date.  

Can anyone tell me if there is a way to force apt-get (or any
other tool) to download a package regardless of it's status on
the machine from which it is being downloaded?  I could do this
easily with wget if I knew a way to automatically find the url
for a package, based on my sources.list.  Any ideas on that?

squid and squidguard on a single machine?

I'd like to set up some sort of filtering to make it easier to
keep adult content out of my home and away from the kids.  It
looks like squid and squidguard will almost do it for me.  Almost
in that, at first skimming of the docs, it looks like squid needs
to be run through external hardware, either a router of a proxy
server.  Is there a way to use squid and squidguard on a single
machine?  Is there a novice level HOWTO that can get me started?
Failing that, does anyone know of any consultants who can help
set up such things?

For designing and producing high quality output, printed or
otherwise, I suggest using a typographic design system, such as
LaTeX, that makes it easy to logically design the document.  Word
processors can be used to do visual design, but they are not IMO
nearly as useful for logical design, which is what I think the
original message in this thread was asking about.  As Lamport
said in the original LaTeX docs, the primary function of design
is to make documents easier to read, not prettier.  Visual design
lends itself well to creating pretty documents that are hard to
read.

bbdb package.  The docs (/usr/share/doc/bbdb/README.Debian) say
that to enable bbdb support, I need to  add a call to

If by "homedirectory" you mean my configuration space on the
win2000 system, yes I can, but there are two complications that
make that not so usefull.  The first is that there are spaces in
the directory name, so cygwin can't handle it.  The second is
that I'd have to do it separately on every machine as they are
set up so that they don't share configuration. 

I think that the most likely to succeed thing for me will be to
lobby the security folks to add ssh and friends to the "campus
standard" communications software kit.  Then it would someday RSN
propagate to all of the campus machines.

kernel 2.4.5 + ncpfs = 8.3 file names ?

I recently moved a machine to testing and compiled a 2.4.5
kernel.  Now when I ncpmount from our novell file server, file
names appear in 8.3 format, rather than the full file name.  This
is new behavior - falling back to a 2.2.14 kernel got me back to
the full file names.

Can anyone suggest how I might find the cause of this problem?

I'm using the 2.2.0.18-5 versions of ncpfs and ipx.

You might find that you can do a lot of your statistics on Debian
as well.  Although I have a dual-boot laptop specifically so I
can use SPSS when I need it, lately I'm finding that I prefer to
use R <http://www.R-project.org>, which is a lot like S-plus and
has nice plotting capabilities.  There is also PSPP, which is
something like SPSS.  Both are packaged for Debian.  The R
project people have up-to-date versions debianized on the archive
sites.

Back in the 1900s, it was said that no application was
feature-complete until you could read email with it (someone's
law - don't remember who's).  It looks like the 21 century

I've been using a script to tar and gzip nightly backups of user
directories in /home to a second hard drive.  The other day one
of the users (actually it was me :) hit the size limit so that
the resulting tar'ed gzip'ed file exceeds the 2^31-1 byte file
size limit. 

Can anyone suggest a way to anticipate that and split the archive
to avoid the file size limit.

It might help you manage your frustration if you keep in mind
that doing the opposite is even harder.  When was the last time
you remotely logged in to a windows 9x box, from linux or any
other platform?  (you can do that, in a manner of speaking, if
you install the vnc packages)

hardware clock keeps local time?

like to arrange for the hardware clock to use local time.  

I've changed "UTC=yes" to "UTC=no" in /etc/default/rcS, but my
system is still getting changed back to utc.  Can anyone point me

mouse troubles with Debian on Dell Latitude CPx J650GT

I've recently installed Debian (stable) onto a Dell CPx J650GT
laptop.  After installing the base system and the required
packages, I added the SVGA and Mach64 xservers and the
depended-upon packages.  startx works in that I get a screen with
an xterm in it, but I cannot move my pointer with the touch pad,
the pointing stick, or an externally attached ps/2 mouse.  This
is using the PS/2 protocol and /dev/mouse in my XF86Config file.
If I switch to /dev/psaux, the pointer zooms off screen as soon
as I touch the touch pad or mouse.  Any suggestions on how to
trouble shoot this?  Gpm seems to work fine on the console.

I found that acroread, wordperfect and rvplayer segfaulted on my
slink system when I was using the XFCom_Rage128 xserver
(installed from the RPMs with alien).  The source of the
segfaults was that I'd added the regframe library to
/etc/ld.so.preloads.

If this is what is causing your problem, I know of two ways to
resolve this problem:

A fix that works for slink is to arrange for the preload to be
seen only by the xserver.  This can be done by removing the entry
in /etc/ld.so.preloads and adding a LD_PRELOAD line to your
/etc/init.d/xdm script.  See /usr/doc/regframe/copyright for
details.

For potato, you can remove the alien packages and use the Debian
XFree86 3.3.6 packages, including the xserver-rage128 package.

Dear Debian Users,

I've recently installed debian linux on my portable and have run
into a problem with dpkg.  

First, some background.  I don't have access to an up and running
linux machine, except for one with minimal disk space.  I used
that to make floppies for a base installation.  Then I put my zip
drive on a mac with an ethernet card and ftp-ed the most of the
debian installation from my our mirror (most means Packages.gz
and the directories admin, base, comm, devel, doc, editors, mail,
math, misc, net, news, shells, sound, tex, text, and x11) I
ftp-ed these to a dos formatted zip disks.  

Next, I reformatted my hard drive with three partitions: one for
linux, one for linux swap and one a 200 Mb dos partition.  Then,
I booted DOS from a floppy that included drivers for my adaptec
pcmcia scsi card, and I copied everything from the zip disks to
the dos partition on the hard drive.  

After that, I rebooted with the linux boot floppy and went
through the installation procedure.  Up to this point all was
great.  I had a working base installation and I could boot linux
from my hard drive.  When running dselect, all seemed to be ok,
but I couldn't seem to install anything, even when dselect told
me it had installed things.  So, I looked at the debian .deb
files on the msdos partition.  Because they were copied from a
mac to a dos formatted disk, they all had names like
`!acct_62.-0d'.  To simplify dealing with them from bash, I wrote
a script that removed the `!' from the filenames.  Still, dselect
didn't seem to be able to find them, so I started using dpkg by
itself.  This worked great, until I started trying to install
xlib and emacs.  Now dselect tells me that they are both half
installed and need to be reconfigured.  When I run dpkg to
reinstall them, dpkg freezes my machine.

Any ideas?
