How to configure WindowMaker to activate some window when mouse goes over
it, without a click?

Change the 'FocusMode' setting in your
WindowMaker file (which is probably in ~/GNUstep/Defaults).

You probably want 'FocusMode=Auto' or 'FocusMode=SemiAuto'.
