Bug#378290: ITP: proalign -- Probabilistic multiple alignment program

2006-07-14 Thread Charles Plessy
Package: wnpp
Severity: wishlist
Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: proalign
  Version : 0.5alpha1
Upstream Author : Ari Löytynoja & Michel C. Milinkovitch
  URL : http://evol-linux1.ulb.ac.be/ueg/ProAlign/
License : (GPL, LGPL, BSD, MIT/X, etc.)
Description : Probabilistic multiple alignment program

ProAlign performs probabilistic sequence alignments using hidden Markov
models (HMM). It includes a graphical interface (GUI) allowing to (i)
perform alignments of nucleotide or amino-acid sequences, (ii) view the
quality of solutions, (iii) filter the unreliable alignment regions and
(iv) export alignments to other softwares.
 .
ProAlign uses a progressive method, such that multiple alignment is
created stepwise by performing pairwise alignments in the nodes of a
guide tree. Sequences are described with vectors of character
probabilities, and each pairwise alignment reconstructs the ancestral
(parent) sequence by computing the probabilities of different
characters according to an evolutionary model. It has been published in
 Bioinformatics. 2003 Aug 12;19(12):1505-13.

Bug#378289: ITP: sigma-align -- Simple greedy multiple alignment of non-coding DNA sequences

2006-07-14 Thread Charles Plessy
Package: wnpp
Severity: wishlist
Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: sigma-align
  Version : 1.0
  Upstream Author : Rahul Siddharthan <[EMAIL PROTECTED]>
  URL : http://www.imsc.res.in/~rsidd/sigma/
  License : GPL
Description : Simple greedy multiple alignment of non-coding DNA sequences

Sigma ("Simple greedy multiple alignment") is an alignment program with
a new algorithm and scoring scheme designed specifically for non-coding
DNA sequence. It uses a strategy of seeking the best possible gapless
local alignments, at each step making the best possible alignment
consistent with existing alignments, and scores the significance of the
alignment based on the lengths of the aligned fragments and a
background model which may be supplied or estimated from an auxiliary
file of intergenic DNA. With real data, while "correctness" can't be
directly quantified for the alignment, running the PhyloGibbs motif
finder on pre-aligned sequence suggests that Sigma's alignments are
superior. It has been published in BMC Bioinformatics. 2006 Mar
 16;7:143.

Bug#378288: ITP: poa -- Partial Order Alignment for multiple sequence alignment

2006-07-14 Thread Charles Plessy
Package: wnpp
Severity: wishlist
Owner: Charles Plessy <[EMAIL PROTECTED]>

  Package name: poa
  Version : 2.0
  Upstream Author : Christopher Lee <[EMAIL PROTECTED]>
  URL : http://www.bioinformatics.ucla.edu/poa
  License : GPL
Description : Partial Order Alignment for multiple sequence alignment

POA is Partial Order Alignment, a fast program for multiple sequence
alignment (MSA) in bioinformatics. Its advantages are speed,
scalability, sensitivity, and the superior ability to handle branching
/ indels in the alignment. Partial order alignment is an approach to
MSA, which can be combined with existing methods such as progressive
alignment. POA optimally aligns a pair of MSAs and which therefore can
be applied directly to progressive alignment methods such as CLUSTAL.
For large alignments, Progressive POA is 10–30 times faster than
CLUSTALW. POA is published in Bioinformatics. 2004 Jul
 10;20(10):1546-56.

Tremulous is a very nice FPS, based on the free'd Quake III Code. I
think it is one of the better examples of high quality free software,

The Data files are CC-SA-Attr licenced, so this would have to go to

Description : Team based FPS game with elements of an RTS

Tremulous is a free, open source game that blends a team based FPS with
elements of an RTS. Players can choose from 2 unique races, aliens and humans.
Players on both teams are able to build working structures in-game like an RTS.
These structures provide many functions, the most important being spawning.
The designated builders must ensure there are spawn structures or other players
will not be able to rejoin the game after death. Other structures provide
automated base defense (to some degree), healing functions and much more...
 .
Player advancement is different depending on which team you are on. As a
human, players are rewarded with credits for each alien kill. These credits
may be used to purchase new weapons and upgrades from the "Armoury". The alien
team advances quite differently. Upon killing a human foe, the alien is able
to evolve into a new class. The more kills gained the more powerful the classes
 available.
 .
The overall objective behind Tremulous is to eliminate the opposing team. This
is achieved by not only killing the opposing players but also removing their
ability to respawn by destroying their spawn structures.

 tremulous-data (1.1.0-1) unstable; urgency=low
 .
   * Initial release Closes: #363581
   * Made 4 packages : client, server, datas and docs
   * Argued with upstream authors about the data license :
 - The media license exception has been changed to CC-Sa 2.5
 - Datas under CC-Sa 2.5 will become CC 3 when it will be out
 - The tools used to build the qvm files are still non-free but don't need
to be included in Debian
   * Included the CC-Sa 2.5 license into the debian/copyright file

This URL is actually incorrect. The trailing slash causes a 404. It
should just be .

It might be useful to mention FUSE in the long description to help

Bug#372118: Preliminary packages for ipw3945?

Hi,

do you have (preliminary) packages available? I looked at the linex
packages, but the module does not match my kernel version, and I miss a
ipw3945-source package ...

BTW there is another ITP for ipw3945: #363967.

Bug#362061: Update

2006-07-14 Thread Alan Woodland
For anyone reading this I have semi-working packages. They're
definitely not ready for inclusion in Debian yet though. I am still
in the process of tidying them up. I am also slightly concerned by
the apparent abandoning of this project by the upstream authors,
which leaves me in two minds about continuing. I am using this
library a lot myself currently, but maintaining it without upstream
would probably be too much. Hopefully when I submit my patches back
on sourceforge the upstream authors will reawaken.

Bug#378226: ITP: flickrfs -- Virtual filesystem for flickr online photosharing service.

2006-07-14 Thread Alan Woodland
Package: wnpp
Severity: wishlist
Owner: Alan Woodland <[EMAIL PROTECTED]>

* Package name: flickrfs
  Version : 1.2.9
Upstream Author : Manish Rai Jain <[EMAIL PROTECTED]>
* URL : http://manishrjain.googlepages.com/flickrfs/
* License : GPL v2
Description : Virtual filesystem for flickr online photosharing service.

Flickrfs is a virtual filesystem which mounts on your machine like
any other partition. Once mounted it retrieves information about
your photos hosted on your flickr account, and shows them as files.
You can easily copy photos from your local machine to this mount
and it will automatically upload them to your flickr account.
Similarly you can copy the files from your mount to the local
machine and it will download your images from flickr.

All the files in the mount have an associated meta file, which
provides access to title, description, tags and license information.
Modifiying any of these fields and saving the meta file will cause
them to be updated on the server also.

Flickrfs also includes a syncing mechanism. This allows for automatic
synchronisation of changes done online directly to your local
mountpoint.

Description: Linux SCSI tape driver aware magnetic tape control (aka. mt)
Mt-st contains a version of "mt" that is aware of Linux's SCSI tape
driver. Mt-st is able to set some esoteric control flags like tape partitions.
 .
Mt-st diverts (replaces) the GNU version of mt, in the cpio package.
 .
It also comes with stinit, a program to be run at boot time to set up
 tape defaults.

Description:
mt-st - Linux SCSI tape driver aware magnetic tape control (aka mt)
Closes: 251114 294646 374122
Changes:
 mt-st (0.9b-1) unstable; urgency=low
 .
   * Take over the orphaned package. Closes: #374122.
   * New upstream version, closes: #294646.
 * Copy SG 3.x protocol definitions from the (2.6-)kernel scsi/sg.h
header. The stinit code provides a fallback, so this is safe
when running on kernels < 2.6.
 * Introduce a new build-dependency on linux-kernel-headers for
   the copied kernel header.
   * Supply modprobe.d/ snippet in analogy to the already existing
 modutils config file. Closes: #251114.
   * Bump debhelper to version 5, clean up package build process.
   * Remove -g from the compiler options.
