Test::Fatal is an alternative to the popular Test::Exception. It does much
less, but should allow greater flexibility in testing exception-throwing
code with about the same amount of typing.

Bug#614657: ITP: clonalframe -- inference of bacterial microevolution using multilocus sequence data

2011-02-22 Thread andreas
Package: wnpp
Severity: wishlist
Owner: andr...@an3as.eu

* Package name: clonalframe
  Version : 1.2
  Upstream Author : Xavier Didelot
* URL : http://www.xavierdidelot.xtreemhost.com/clonalframe.htm
* License : GPL
  Programming Lang: C++
Description : inference of bacterial microevolution using multilocus
sequence data
ClonalFrame identifies the clonal relationships between the members of
a sample, while also estimating the chromosomal position of homologous
recombination events that have disrupted the clonal inheritance.
 .
ClonalFrame can be applied to any kind of sequence data, from a single
fragment of DNA to whole genomes. It is well suited for the analysis of
MLST data, where 7 gene fragments have been sequenced, but becomes
progressively more powerful as the sequenced regions increase in length
and number up to whole genomes. However, it requires the sequences to be
aligned. If you have genomic data that is not aligned, we recommend
using Mauve which produces alignment of whole bacterial genomes in
exactly the format required for analysis with ClonalFrame.

The package will be maintained in Debian Med team and is available at
Vcs-Svn: svn://svn.debian.org/svn/debian-med/trunk/packages/clonalframe/trunk

I'm hereby orphaning the fpm2 package.

The package description is:
Figaro's Password Manager 2 (FPM2) is a program that allows you to securely
store the passwords. Passwords are encrypted with the AES-256 algorithm.
 .
If the password is for a web site, FPM2 can keep track of the URLs of your
login screens and can automatically launch your browser. In this capacity,
FPM2 acts as a kind of bookmark manager. You can teach FPM2 to launch other
applications, and optionally pass hostnames, usernames or passwords to the
 command line.
 .
FPM2 also has a password generator that can choose passwords for you.
It allows you to determine how long the password should be, and what types
of characters (lower case, upper case, numbers and symbols) should be used.
You can even have it avoid ambiguous characters such as a capital O or the
 number zero.

Kind regards
 Wen-Yen Chuang (caleb)

The Google Authenticator project includes implementations of one-time
passcode generators for several mobile platforms, as well as a
pluggable authentication module (PAM). One-time passcodes are
generated using open standards developed by the Initiative for Open
Authentication (OATH) (which is unrelated to OAuth).

These implementations support the HMAC-Based One-time Password (HOTP)
algorithm specified in RFC 4226 and the Time-based One-time Password
(TOTP) algorithm currently in draft.

I am still interested, I'll change the ITPs accordingly. I'll continue the

So yes, this means I'm interested in sponsoring the package; I'll
send you a private mail with a few details that need to be changed
but then we can ship it.

I had noticed that too, I'm updating to the tip of the jstest-gtk git
repository which builds correctly and with fewer build dependencies
than version 0.1.0!

Bug#614676: O: robodoc -- source code documentation tool

2011-02-22 Thread Tobias Quathamer
Package: wnpp
Severity: normal

I'm orphaning the package robodoc. Here's the long description:

It is difficult to keep documentation in sync with source code. One of
the reasons is that documentation and source code are stored in separate
files that usually also require different editors to edit them. ROBODoc
solves this problem. Specially formatted documentation headers are
extracted from source files, reformatted in HTML, XML DocBook, TROFF,
ASCII, LaTeX, PDF, or RTF, and stored in a different file. This way
ROBODoc allows you to include your documentation in the source code. You
can edit the source code as well as the documentation in a single file
with your favourite editor. This makes it easier to keep your
documentation in sync with your source code.

ROBODoc can be used to document functions, methods, classes, variables,
makefile entries, system tests, and anything else you can think of.

ROBODoc works with C, C++, Fortran, Perl, shell scripts, Assembler, DCL,
DB/C, Tcl/Tk, Forth, Lisp, COBOL, Occam, Basic, HTML, and any other
language that supports remarks/comments.

Regards,
Tobias

Bug#614601: ITP: libsafewrite -- Simple functions for performing safe atomic replacement of files

2011-02-22 Thread Shachar Shemesh

On 22/02/11 19:54, Ben Hutchings wrote:

Judging by what you consider 'small bugs' in

why should anyone trust their important data to this library?

Feel free not to use it/file bugs against it. Giving feedback over the
upstream trustworthiness is not the purpose of ITP bugs, and I have been
warned by the list masters that discussing a specific package's upstream
bugs on Debian-devel is off topic.

I quickly reviewed the code and found:

Did you read the accompanying manual pages first?

safe_open() might not return correct error codes, since the library
and system calls in its cleanup code may overwrite the original error
code.

Thank you for your input. I'll fix it.

It uses a fixed extension for the temporary file name, and unlinks
whatever was there before; this could be a security flaw.

The matter has been discussed before. If you have a specific scenario
where this will cause a security flaw, please feel free to file a bug or
contact me directly. Pending that happening, my analysis is that there
is no security flaw in that case.

It doesn't check for failure of fstat() (this is unlikely but possible,
e.g. when using a network filesystem).

Interesting point. I'll have to think about it.

Copying setuid and setgid bits to an empty file is pointless, since
they are cleared by write() (this is a good thing!).

Frankly, I was not aware of this. I could not find it documented in the
man pages. In any case, this is no regression from the non-safe_open
case, as these would get cleared on write either way. If this is a Linux
only feature, I'm actually inclined to leave the code in (which is why I
needed the manual pages).

safe_close() doesn't actually close the file or free the 'context' if
fsync() fails. This is inconsistent with close().

But consistent with what the man page says about it. The alternative is
to not allow the user to retry saving the file's content, which I don't
see as preferable.

Thank you for your feedback.

At first, I sended RFS to debian-mentors. As a result, he kindly help me
as a sponsor of this package and Ruby-HDFEOS5. These packages are
already in git repository of Debian-GIS.

These packages depend another *new* package, libnarray-miss-ruby. A few
weeks ago, libnarray-miss-ruby was uploaded Debian official archive.
So, I'm looking forward to his uploading...

Best wishes,

Yes, I indeed filed two RFS on the mentors list, they're still in the archive
[1], [2].

Maybe I should have been more persisting and come back with my RFS
several times. Hmm.

Description: A rating-based, random ogg and mp3 player
vux is a command-line ogg and mp3 utility that plays songs according to
a rating system designed to keep track of user listening habits. By
default, vux will give each song a percent chance of playing, based on
where it lies on a bell curve of all ratings. Songs are picked at
random, then played if they pass the percent chance. Ratings increase
when you play complete songs and decrease when you skip them. The
ratings scorelist is plain text for manual editing. By default, a
separate agelist is maintained to prevent repeats based on time since
 last played.

* Package name: gnuspool
  Version : 1.6
Upstream Author : John M Collins
* URL : http://www.gnu.org/software/gnuspool
* License : GPL (>=3)
Programming Lang: C, (and some python in a sub-package)
  Description : A network-based print spooler

GNUspool is a fully functioned, high performance Print Spooler and
Management System for a wide range of Unix and GNU/Linux platforms.

It acts as a complete replacement for the standard Unix printing system
and provides a wide variety of print post processing options, form type
handling, alignment pages and numerous other facilities.

In addition, GNUspool runs completely transparently over networks of
hosts, sharing jobs on any host with printers on any other host.

While I'm submitting this ITP, I'm doing it on behalf of the upstream
author, John M Collins , who is keen to package it himself.

I've been working with him to get the package into shape, and will be
doing the uploads, as John is not currently a DM or DD.

Cheers, Phil.

Silly me, I versioned the bug closure with gnuspool's uploaded version,
which of course doesn't help for a bug against wnpp -- let's try that
again.

Cheers, Phil.

Description : Read and write Changes files

It is standard practice to include a Changes file in your
distribution. The purpose the Changes file is to help a user
figure out what has changed since the last release.

People have devised many ways to write the Changes file. A
preliminary specification has been created (CPAN::Changes::Spec)
to encourage module authors to write clear and concise Changes.

This module will help users programmatically read and write
Changes files that conform to the specification.

* URL or Web page : http://search.cpan.org/dist/Class-OOorNO/

Description : Give your module classic AND OO interfaces
Class::OOorNO helps your module handle the input for its subroutines
whether called in object-oriented style (as object methods or class
methods with the arrow syntax "->"), or in functional programming style
(as subroutines imported to the caller's namespace via Exporter).
 .
The bulk of this module comprises a lightweight, pure-Perl emulation of
 the Devel::Caller library's "called_as_method()" routine which is
 written in C.
 .
Devel::Caller dives deep into the internals of of the Perl interpreter
(see perlguts) to trace stack frames and can get the input for any call
in the stack. It's really handy for Devel::opment and debugging.
 .
This module is much more lightweight and focuses more on your module's
 Class:: methods themselves.

Description : Extend your attribute interfaces for Mouse
While Mouse attributes provide a way to name your accessors, readers,
writers, clearers and predicates, MouseX::NativeTraits provides
commonly used attribute helper methods for more specific types of data.
 .
As seen in the "SYNOPSIS", you specify the data structure via the
"traits" parameter. These traits will be loaded automatically, so you
 need not load MouseX::NativeTraits explicitly.
 .
This extention is compatible with Moose native traits, although it is
not a part of Mouse core.

Description : Micro template engine with Perl5 language
Text::MicroTemplate is a standalone, fast, intelligent, extensible template
 engine with following features.
 .
   standalone
Text::MicroTemplate does not rely on other CPAN modules.
 .
   fast
Based on Mojo::Template, expressions in the template is perl code.
 .
   intelligent
Text::MicroTemplate automatically escapes variables when and only when
   necessary.
 .
   extensible
Text::MicroTemplate does not provide features like template cache or
including other files by itself. However, it is easy to add you own
(that suites the most to your application), by wrapping the result of
the module (which is a perl expression).
 .
The module only provides basic building blocks for a template engine.
Refer to Text::MicroTemplate::File for higher-level interface.

Description : POE Component for domain name resolution

POE::Component::Resolver is a Perl module that provides nonblocking domain
name resolution by using Socket::GetAddrInfo's getaddrinfo() function in
subprocesses where they are permitted to block indefinitely.

By default, it will use a maximum of eight subprocesses and prefer address
families in whatever order Socket::GetAddrInfo returns them. These defaults
can be overridden with constructor parameters.

NOTES: this package is needed for the upgrade of
libpoe-component-client-keepalive-perl, which is needed for an upgrade
of libpoe-component-client-http-perl

Description : A Path::Class type library for Mouse
MouseX::Types::Path::Class creates common Mouse types, coercions and
option specifications useful for dealing with Path::Class objects as
 Mouse attributes.
 .
Coercions (see Mouse::Util::TypeConstraints) are made from both "Str"
and "ArrayRef" to both Path::Class::Dir and Path::Class::File objects.
If you have MouseX::Getopt installed, the Getopt option type ("=s") will
be added for both Path::Class::Dir and Path::Class::File.

The map function applies a user supplied transformation function to
each element in a list, returning a new list containing the
transformed elements.

This module provides a 'parallel map'. Multiple worker processes are
forked so that many instances of the transformation function may be
executed simultaneously.

Description : Emulation of a VT102 terminal in a Perl data structure

Term::VT102 provides emulates a VT102 terminal in a Perl data
structure. You can print strings and VT102 control sequences to a
VT102 objects and then query the contents of the "virtual screen".
Like expect(1), this is primarily for use as a way of automatig
processes. For instance, it is possible to write a script which
connects via telnet to a full-screen service of some kind (such as a
router, or a telephone switch9, uses this module to parse the output
and therefore can tell what is currently "on the screen" and react
accordingly. Expect(1) cannot really do this, as it is
stream-oriented, rather than being able to tell, say, what's on the
top row of the screen.

Description : A Mouse role for processing command line options
This is a role which provides an alternate constructor for creating objects
using parameters passed in from the command line.
 .
MouseX::Getopt attempts to DWIM as much as possible with the command line
params by introspecting your class's attributes. It will use the name of your
attribute as the command line option, and if there is a type constraint
defined, it will configure Getopt::Long to handle the option accordingly.
 .
You can use the trait MouseX::Getopt::Meta::Attribute::Trait or the attribute
metaclass MouseX::Getopt::Meta::Attribute to get non-default commandline
 option names and aliases.
 .
You can use the trait MouseX::Getopt::Meta::Attribute::Trait::NoGetopt or the
 attribute metaclass MouseX::Getopt::Meta::Attribute::NoGetopt to have
MouseX::Getopt ignore your attribute in the commandline options.

Safewrite is a library for simple, almost drop-in replacement to the usual

updated in an atomic way - anyone trying to read the file is guaranteed to get
a complete version, either the old or the new, but never a partially updated

Bug#610533: Packaging of msktutil

2011-02-22 Thread Lars Bahner
James,

I sent you an email a couple of weeks ago regarding the packaging of
msktutil in Debian proper. I have not noticed an answer from you since
then.

Would you still like us to collaborate on the packaging?

I sent you a patch, regarding to files, that I would like to have
moved in the source, together with my changes to the debian folder. It
would be best, if you remove the debian folder altogether. I will keep
the changelogs, but would like to import the source without
debianizations.

Since my last email I have acquired a co-maintainer: Modestas Vainius
 - so the packaging of msktutil will be taken well
care of.

Kind regards,
Lars Bahner

Judging by what you consider 'small bugs' in

why should anyone trust their important data to this library?

I quickly reviewed the code and found:

safe_open() might not return correct error codes, since the library
and system calls in its cleanup code may overwrite the original error
code.

It uses a fixed extension for the temporary file name, and unlinks
whatever was there before; this could be a security flaw.

It doesn't check for failure of fstat() (this is unlikely but possible,
e.g. when using a network filesystem).

Copying setuid and setgid bits to an empty file is pointless, since
they are cleared by write() (this is a good thing!).

safe_close() doesn't actually close the file or free the 'context' if
fsync() fails. This is inconsistent with close().

Ben.
