Bug#640027: ITP: openslide -- library to read virtual slides

2011-09-02 Thread Andreas Tille
Hi Mathieu,

could you please be a bit more verbose about slide images and in what
field they are known as virtual slides?

Kind regards

   Andreas.

Bug#640027: ITP: openslide -- library to read virtual slides

2011-09-02 Thread Mathieu Malaterre
I updated the control file to:

OpenSlide is a C library that provides a simple interface to read whole-slide
images also known as virtual slides.
 .
Whole-slide images, also known as virtual slides, are large, high resolution
images used in digital pathology. Reading these images using standard image
tools or libraries is a challenge because these tools are typically designed
for images that can comfortably be uncompressed into RAM or a swap file.
Whole-slide images routinely exceed RAM sizes, often occupying tens of
gigabytes when uncompressed. Additionally, whole-slide images are typically
multi-resolution, and only a small amount of image data might be needed at a
 particular resolution.
 .
 This library currently supports:
 -Trestle (.tif)
 -Hamamatsu (.vms, .vmu)
 -Aperio (.svs, .tif)
 -MIRAX (.mrxs)
 -Generic tiled TIFF (.tif)
 .

Bug#598406: ITP: vavoom -- The most advanced Doom/Heretic/Hexen/Strife source port around!

2011-09-02 Thread Jon Dowland
On Wed, Jun 08, 2011 at 08:32:17PM -0300, gustavo panizzo gfa wrote:
i think the package is ready to be uploaded, i improved Recommends and
fix a lintian warning (newest lintian)

Hi,

I reviewed the package last night. Sorry for the long delay. Here's my notes:

There are a few lintian warnings. Comments on them:

 W: vavoom source: format-3.0-but-debian-changes-patch

the file debian/patches/debian-changes-1.32-1 needs renaming to something
descriptive and the patch itself documenting (replacing the stuff above
the actual patch in the file with a description; ideally filling out some
of the example patch description things there).

 E: vavoom: helper-templates-in-copyright

If you change Upstream Author(s): in debian/copyright to Upstream Author:
you'll get rid of this warning.

 W: vavoom: binary-without-manpage usr/games/vlaunch

We've already discussed this (not a blocker for initial upload)… but, do you
intend to resolve it eventually?

Other package comments:

 Recommends:
  game-data-packager | doom-wad-shareware | doom-wad | doom2-wad |
 plutonia-wad | tnt-wad

I think this should be something like

 Recommends: doom-wad | heretic-wad | game-data-packager

because:

 * if the user satisfies doom-wad or heretic-wad, there's no need for g-d-p
 * doom-wad is a virtual name provided by *any* doom wad, e.g. plutonia, tnt,
doom2, all provide it; so there's no need to enumerate all the concrete
   names

You've joined the games team. Do you intend to maintain this package as part
of the team? If so, you should move your name to an Uploaders: header in
debian/control and change Maintainer to:

 Maintainer: Debian Games Team pkg-games-de...@lists.alioth.debian.org

I would suggest some tweaks and an expansion to the description.

 * source port is a term used inside the doom community which doesn't really
make sense outside of it anymore. A better phrase is 'engine'.
 * you should note you need game data to make use of it (see descriptions of
   prboom, chocolate-doom for examples)

Description : Perl module to prompt for input, read it, clean it, return
it

IO::Prompter exports a single subroutine, prompt, that prints a prompt (but
only if the program's selected input and output streams are connected to a
terminal), then reads some input, then chomps it, and finally returns an
object representing that text.

The prompt() subroutine expects zero-or-more arguments.

Any argument that starts with a hyphen (-) is treated as a named option (many
of which require an associated value, that may be passed as the next
argument). See Summary of options and Options reference for details of
the available options.

Any other argument that is a string is treated as (part of) the prompt to be
displayed. All such arguments are concatenated together before the prompt is
issued. If no prompt string is provided, the string ' ' is used instead.

Description : lightweight GUI calendar application

gsimplecal is a lightweight calendar application written in C++ using GTK2.

It was intentionally made for use with tint2 panel in the openbox environment
to be launched upon clock click, but of course it will work without it. In
fact, binding the gsimplecal to some hotkey in you window manager will
probably make you happy. The thing is that when it is started it first shows
up, when you run it again it closes the running instance. In that way it is
very easy to integrate anywhere. No need to write some wrapper scripts or
whatever.

Also, you can configure it to not only show the calendar, but also display
multiple clocks for different world timezones.

Qi (named by Alan Cox on Openmoko kernel list) is a minimal
bootloader that breathes life into Linux. Its goal is to stay
close to the minimum needed to load and then boot Linux -- no
boot menus, additional peripheral init or private states.

Preliminary packaging is already available at

Description : driver for HP's Color LaserJet 35xx/36xx color laser
printers

HP's Color LaserJets 35xx and 36xx are supported by HP's HPIJS driver
(part of HPLIP), but HPIJS supports only the lowest quality level of
the three which are available under Windows. This driver which is not
developed at HP but by a independent developer supports all modes and
so provided the highest printout quality for these printers.

This package will be based on the existing Ubuntu package and will see its
.orig tarball repacked to get its libjpeg and libijs embedded copies removed.

Packaging is currently at http://git.debian.org/?p=collab-maint/pxljr.git.

Provides a way to load and enumerate PKCS#11 modules. Provides a standard
configuration setup for installing PKCS#11 modules in such a way that
they're discoverable.

Also solves problems with coordinating the use of PKCS#11 by different
components or libraries living in the same process.

p11-kit is going to be a dependency of gnutls, which is why I am a)
interested and will b) upload this as Priority: standard. The software
is already shipped in Ubuntu (package by Chris Coulson).

  Upstream Author : Jonathan Hedley
* URL : http://jsoup.org/
* License : MIT
  Programming Lang: Java
Description : Java HTML parser that makes sense of real-world HTML soup

Jsoup is a Java library for working with real-world HTML. It provides a very
convenient API for extracting and manipulating data, using the best of DOM,
 CSS, and jquery-like methods.
 .
jsoup implements the WHATWG HTML specification (http://whatwg.org/html), and
parses HTML to the same DOM as modern browsers do.
 .
   * parse HTML from a URL, file, or string
   * find and extract data, using DOM traversal or CSS selectors
   * manipulate the HTML elements, attributes, and text
   * clean user-submitted content against a safe white-list, to prevent XSS
   * output tidy HTML
 .
jsoup is designed to deal with all varieties of HTML found in the wild; from
pristine and validating, to invalid tag-soup; jsoup will create a sensible
 parse tree.

Jsoup is a build dependency for release 1.0 of wagon.

Torsten

Description : MIRA is a whole genome shotgun and EST sequence
assembler for Sanger, 454, Solexa (Illumina) and PacBio data.

Mira can be seen as a Swiss army knife of sequence assembly developed and
used in the past 12 years to get assembly jobs done efficiently - and
especially accurately. That is, without actually putting too much manual
work into finishing the assembly.

MIRA started in 1997 as a PhD project at the German Cancer Research Centre
in Heidelberg (Deutsches Krebsforschungszentrum Heidelberg). Binaries were
always distributed publicly and over time, other labs and sequencing
providers have found MIRA useful for assembly of extremely 'unfriendly'
projects containing lots of repetitive sequences (as always, your mileage
may vary).

In 2007 MIRA changed the license to GPL v2.

Description : Whole Genome Shotgun and EST Sequence Assembler

The mira genome fragment assembler is a specialised assembler for
sequencing projects classified as 'hard' due to high number of similar
repeats. For expressed sequence tags (ESTs) transcripts, miraEST is
specialised on reconstructing pristine mRNA transcripts while
detecting and classifying single nucleotide polymorphisms (SNP)
 occuring in different variations thereof.
 .
The assembler is routinely used for such various tasks as mutation
detection in different cell types, similarity analysis of transcripts
between organisms, and pristine assembly of sequences from various
sources for oligo design in clinical microarray experiments.

Mira has been freed under the GPL last friday, I will try to package
it quickly to help it having a good start.

  Programming Lang: Python
Description : DAP (Data Access Protocol) client and server

This is a Python implementation of the Data Access Protocol, a scientific
protocol for data access developed by the OPeNDAP team
(http://opendap.org). This implementation is developed from scratch, following
the latest specification of the protocol (DAP 2.0 Draft Community Standard
2005/04/27) and based on my experience with OPeNDAP servers on the wild.
 .
Using this module one can access hundreds of scientific datasets from Python
programs, accessing data in an efficient, transparent and pythonic way. Arrays
are manipulated like normal multi-dimensional arrays (like numpy.array, e.g.),
with the fundamental difference that data is downloaded on-the-fly when a
variable is sliced. Sequential data can be filtered on the server side before
being downloaded, saving bandwith and time.
 .
The module also implements a DAP server, allowing datasets from a multitude of
formats (netCDF, Matlab, CSV, GrADS/GRIB files, SQL RDBMS) to be served on the
internet. The server specifies a plugin API for supporting new data formats in
an easy way. The DAP server is implemented as a WSGI application (see PEP 333),
running on a variery of servers, and can be combined with WSGI middleware to
support authentication, gzip compression and much more.

Bug#640167: RFP: openssn -- A modern submarine tactical simulator

2011-09-02 Thread Jesse Smith
Package: wnpp
Severity: wishlist

OpenSSN is an open source (GPLed) submarine tactical simulator for
modern submarines. The game attempts to balance realism with ease of
use. At this time the game is playable with a handful of missions and
several different types of ships.

I would like to see OpenSSN included in the Debian distribution. The
source code for the game can be found at http://openssn.sf.net

OpenSSN has the following dependencies:
SDL
SDL_mixer
SDL_gfx
SDL_image

Thank you,
Jesse

Hi Alexander;

Thanks for working on task-spooler. I have used it before and found it
pretty useful.

Some comments

 - you miss Gentoo Foundation as copyright holder for the ebuild files

 - your version number is odd. If your package is ready for upload
(in your opinion) it should have a version like 0.7.0-1

 - I have a vague memory of this being discussed before, but I can't
find the discussion now. As far as I can tell, there are several
ways in which the socket setup could be improved.

   - I don't really understand why the permissions on
/tmp/socket-ts.$uid are group and world readable.

   - having the socket in world writable location makes ts
vulnerable to a denial of service attack.

wouldn't it be better to put the socket in a mode 0700 directory
e.g. in the users home directory?

David
