Bug#643324: ITP: profphd -- secondary structure and solvent accessibility predictor
Package: wnpp Severity: wishlist Owner: Laszlo Kajan lka...@rostlab.org * Package name: profphd Version : 1.0.35 Upstream Author : Laszlo Kajan lka...@rostlab.org * URL : http://rostlab.org/ * License : GPL Programming Lang: Perl Description : secondary structure and solvent accessibility predictor Solvent accessibility is predicted by a neural network method rating at a correlation coefficient (correlation between experimentally observed and predicted relative solvent accessibility) of 0.54 cross-validated on a set of 238 globular proteins (Rost Sander, Proteins, 1994, 20, 216-226; evaluation of accuracy). The output of the neural network codes for 10 states of relative accessibility. Expressed in units of the difference between prediction by homology modelling (best method) and prediction at random (worst method), PROFacc is some 26 percentage points superior to a comparable neural network using three output states (buried, intermediate, exposed) and using no information from multiple alignments. . Transmembrane helices in integral membrane proteins are predicted by a system of neural networks. The shortcoming of the network system is that often too long helices are predicted. These are cut by an empirical filter. The final prediction (Rost et al., Protein Science, 1995, 4, 521-533; evaluation of accuracy) has an expected per-residue accuracy of about 95%. The number of false positives, i.e., transmembrane helices predicted in globular proteins, is about 2%. . The neural network prediction of transmembrane helices (PHDhtm) is refined by a dynamic programming-like algorithm. This method resulted in correct predictions of all transmembrane helices for 89% of the 131 proteins used in a cross-validation test; more than 98% of the transmembrane helices were correctly predicted. The output of this method is used to predict topology, i.e., the orientation of the N-term with respect to the membrane. The expected accuracy of the topology prediction is 86%. Prediction accuracy is higher than average for eukaryotic proteins and lower than average for prokaryotes. PHDtopology is more accurate than all other methods tested on identical data sets. -- To UNSUBSCRIBE, email to debian-wnpp-requ...@lists.debian.org with a subject of unsubscribe. Trouble? The key feature of NQP is that it's designed to be a very small compiler (as compared with, say, perl6 or Rakudo) and is focused on being a high-level way to create compilers and libraries for virtual machines (such as the Parrot Virtual Machine). . Unlike a full-fledged implementation of Perl 6, NQP strives to have as small a runtime footprint as it can, while still providing a Perl 6 object model and regular expression engine for the virtual machine. Note that this is needed by the upcoming version of rakudo. The package description is: Darcs is a free, open source revision control system. It is: . * Distributed: Every user has access to the full command set, removing boundaries between server and client or committer and non-committers. * Interactive: Darcs is easy to learn and efficient to use because it asks you questions in response to simple commands, giving you choices in your work flow. You can choose to record one change in a file, while ignoring another. As you update from upstream, you can review each patch name, even the full diff for interesting patches. * Smart: Originally developed by physicist David Roundy, darcs is based on a unique algebra of patches. This smartness lets you respond to changing demands in ways that would otherwise not be possible. Due to loss of interest and time, I am no longer able maintain Darcs effectively. I expect the Debian Haskell Group (DHG, CC'd) will probably adopt it. I tried to leave Darcs in a reasonable state, ref. http://lists.debian.org/debian-haskell/2011/04/msg00132.html and the rest of that thread. ---End Message--- ---BeginMessage--- Source: darcs Source-Version: 2.5.2-3 We believe that the bug you reported is fixed in the latest version of darcs, which is due to be installed in the Debian FTP archive: darcs_2.5.2-3.debian.tar.gz to main/d/darcs/darcs_2.5.2-3.debian.tar.gz darcs_2.5.2-3.dsc to main/d/darcs/darcs_2.5.2-3.dsc darcs_2.5.2-3_amd64.deb to main/d/darcs/darcs_2.5.2-3_amd64.deb libghc-darcs-dev_2.5.2-3_amd64.deb to main/d/darcs/libghc-darcs-dev_2.5.2-3_amd64.deb libghc-darcs-doc_2.5.2-3_all.deb to main/d/darcs/libghc-darcs-doc_2.5.2-3_all.deb libghc-darcs-prof_2.5.2-3_amd64.deb to main/d/darcs/libghc-darcs-prof_2.5.2-3_amd64.deb A summary of the changes between this version and the previous one is attached. Bug#601596: Joining the TTS team
Hi, The group is now created. You can join it when you like, from your alioth account, asking for joining the group. This group will gather all the people interested in speech synthetiser and tts question. When Peter is member, I'll chgrp the package festival, speechd-up and speech-tools to this new group. I'll try to see if espeak is interested too. Before forwarding the packages, I wait also for having more info about something I don't understand: tts.alioth.debian.org says forbidden. So I'm not sure everything is perfect. Lastly, be aware that this project is named tts, has a svn repo and a tts-project mailing list. Let me know any reaction. And don't hesitate to send this announce to any interested people in tts question. I am just starting into Debian (I come from Ubuntu) and I have had some experience with festival and speech-tools so I believe I might be of some help, however I am not a Debian Developer or Debian Maintainer so don't expect me to know a lot about the debian workflow (although I am willing to learn) :-) Also, I would like to package (and maintain) Festival's Catalan support (festival-ca and one or two Catalan HTS voices). It seems that it is needed to contact other maintainers of other TTS packages to ask them to join the future TTS team. I will try to find email addresses and contact them ten days from now (I expect to have some free time then) if it is still needed and everyone thinks this is fine. I am looking forward to all this. Hence Cc: pkg-haskell-maintainers.) Pandoc 1.8 added support for citations using citeproc-hs which, in turns, relies on hs-bibutils [1] to deal with Bibtex bibliographic database. Unfortunately, the latter does not appear to be available in Debian so that pandoc/citeproc cannot handle bibtex database at the moment. Bug#565308: RFP: mariadb-server -- MariaDB is a community developed branch of, the MySQL, database that uses the Maria engine by default.
Hello, Following the announcement by Oracle that there will be new commercial extensions for MySQL, effectively putting MySQL under the Open Core model, should the decision to replace MySQL with MariaDB be revisited? Open Core is no reason to replace MySQL with MariaDB. Both programs should be available at Debian. The user should decide if he uses MySQL or MariaDB. Bug#496832: Any progress on this one?
Hi Vadim, Wences, ..., is there any progress on this one? I just noticed that there is still no bakefile in Debian an had to install it manually while working with the wxPython sources. The package built fine for me, what is holding it back from Debian? I could sponsor an upload if needed... Bug#601596: RFH: festival -- General multi-lingual speech synthesis system
The forbidden problem is now fixed. So I plan to chgrp packages soon. I'll use git to make easier migration keeping the history. To have permissions, you should be added to tts group. For this, please request to be added. If you cannot git push anymore, it's because perm will have been changed. So don't worry, only request, you'll be added quickly. This would be the ideal solution. I'd love it for people interested to come forward in this effort. done ? I'm going to create the team in a few days, as noone in Debian is opposed to it. It'll contain at least festival and speech-tools. Then it'll be needed to contact the various maintainers of speech synthetisers to tell them the group exists and invite them. To know them, only aptitude show and aptitude search can help, it's very fastidious (that's why I cannot do this immediately). But you can start sending a message if you want to some maintainers.
