Bug#652031: Add more descriptive info on what is clustalo package
Clustal-Omega is a general purpose multiple sequence alignment (MSA) program for proteins. It produces high quality MSAs and is capable of handling data-sets of hundreds of thousands of sequences in reasonable time. In default mode, users give a file of sequences to be aligned and these are clustered to produce a guide tree and this is used to guide a progressive alignment of the sequences. There are also facilities for aligning existing alignments to each other, aligning a sequence to an alignment and for using a hidden Markov model (HMM) to help guide an alignment of new sequences that are homologous to the sequences used to make the HMM. This latter procedure is referred to as external profile alignment or EPA. Clustal-Omega uses HMMs for the alignment engine, based on the HHalign package from Johannes Soeding [1]. Guide trees are made using an enhanced version of mBed [2] which can cluster very large numbers of sequences in O(N*log(N)) time. Multiple alignment then proceeds by aligning larger and larger alignments using HHalign, following the clustering given by the guide tree. In its current form Clustal-Omega can only align protein sequences but not DNA/RNA sequences. It is envisioned that DNA/RNA will become available in a future version. -- gpg key id: 4096R/326D8438 (pgp.mit.edu) Key fingerprint = 5FB4 6F83 D3B9 5204 6335 D26D 78DC 68DB 326D 8438
Bug#590180: forked libs in Sigil
Hi, I've uploaded my patches to http://fedora.danny.cz/sigil/ And BTW the git version of Sigil started to bundle hunspell and pcre libraries, hopefully unmodified ... I also think that the modified zlib in ZipArchive is a showstopper because it's in fact a demo of commercial library. Ideally we'd need to remove the dependency on ZipArchive completely ... Bug#634060: binutils-z80 -- Should this package be removed?
reassign 634060 ftp.debian.org retitle 634060 RM: binutils-z80 -- RoQA: RC Buggy low popcon, can't be easily be maintained/tested thanks Hi! Well, no answer so far, I guess that means it really can be removed. Longer justification was in my last mail: * Alexander Reichle-Schmehl toli...@debian.org [111208 10:42]: Popcon shows some usage. No longer use it myself. I skimmed over RC bugs open against orphaned packages, and stumbled over this one. On a first glance it seems trivial to fix (just update build-depends, and build-with, the symlink in the orig.tar.gz and the filename in debian/rules, and that's it), however I retain from uploading my fix, as I've no way to test it. Looking at popcon, there seems be a handfull of users, but most seem to just have it installed but not in active use. I might be a bit fast, given that the package was orphaned in July and RC buggy just since August, but I'm honestly wondering, if it wouldn't be better to just remove it. Package: wnpp Severity: normal I intend to orphan the zvbi package. The package description is: Televison broadcasts use the VBI to transmit text such as closed captioning (NTSC), Teletext (PAL/SECAM), and now Intercast and the ATVEC Internet television encodings. The zvbi library is used to capture and decode raw VBI data. . This package contains three utilities: * zvbid, a proxy for VBI devices. It forwards VBI data streams to one or more connected clients and manages channel change requests. * zvbi-chains, a wrapper which executes the VBI application given on the command line while overloading several C library calls so that the application can be forced to access VBI devices via the VBI proxy instead of device files directly. * zvbi-ntsc-cc, a command-line utility for decoding and capturing closed captioning (CC) for NTSC and webtv. -- To UNSUBSCRIBE, email to debian-wnpp-requ...@lists.debian.org with a subject of unsubscribe. Bug#652289: O: magicfilter -- automatic printer filter
Package: wnpp Severity: normal I intend to orphan the magicfilter package. The package description is: Magicfilter is a customizable, extensible automatic printer filter. . It translates the files that you send to a printer to a language that your printer can understand. To accomplish this goal, it determines the type of the file that is to be printed and uses its knowledge to convert the file to something that is printable. .
