Description : Java API to develop tools for bioinformatics research
rewrote from biojava1

BioJava is an open-source project dedicated to providing a Java framework
for processing biological data. It includes objects for manipulating
sequences, file parsers, DAS client and server support, access to BioSQL
and Ensembl databases, and powerful analysis and statistical routines
 including a dynamic programming toolkit.
 .
BioJava is provided by a vibrant community which meets annually at
the Bioinformatics Open Source Conference (BOSC) that traditionally
accompanies the Intelligent Systems in Molecular Biology (ISMB)
meeting. Much like BioPerl, the employment of this library is valuable
for everybody active in the field because of the many tricks of the
trade one learns just by communicating on the mailing list.

 Yes, that's fine.

Attached are the patches of ifupdown-0.7~rc3 for supporting GNU/Hurd:

patch0: Fix some spelling errors in ifupdown.nw
patch1: Add a dependency on inetutils-tools to dh_gencontrol
patch2: Add a new file: testbuild-hurd for the tests
patch3: Changes to ifupdown.nw for the port.

Thanks,

Bug#649514: nvidia-cg-toolkit: should this package be orphaned?

2012-05-24 Thread Andreas Beckmann
Hi Miguel,

a heavily shuffled, merged, rebased and cleaned up branch can be found here:

git://github.com/anbe42/nvidia-cg-toolkit.git prepare-3.1v2

History is arranged to continuously build working packages as commits
fly by and changelog was rewritten to match.

I'm going to do some upgrade tests before I push this to git.d.o

Please test if this still works as expected.

I also fixed the hardening, --as-needed, and lintian issues.

I removed the Replaces as there were no file conflicts dpkg would have
to handle. Breaks is sufficient to get rid of the old package.

Please don't drop DMUA or trailing comma on Uploaders.

If this package is fine fou you,
dch -r git commit push to github somewhere update mentors

Nvidia also offers a .deb package 'nvidia-cg-toolkit' that would
conflict with our split up package if a user would upgrade from our new
packaging to this package. (It also comes with some insanities like
/usr/lib64.) Do we want to handle this somehow?

Add a note in the README.Debian to remove the nvidia package first :)
Unless it is available downstream (ubuntu), I do not believe we should
do anything about it.

That's not a proper unpacked source directory.
But yes, we should probably add something to README.source explaining
how to build from git.

We could also add

override_dh_autobuild:
test -d i386  test -d amd64 || \
( echo source not unpackaged ; exit 1 )

I don't know a good replacement for the mergwithupstream mode from
svn-buildpackage. How can something similar be done with git?
I don't really want to add the unpacked blobs to git (at least as long
as pristine-tar does not cope well with multiple source tarballs).

As I only tested the build process with pbuilder (pdebuild) this was
working fine for me because it first creates a source package (warning
about a lot of ignored deletions) and thereafter has a complete source

I already uploaded this new package a few minutes ago but I welcome any
remarks (rephrasing of the long description for example) and I will take
them into account for the next upload.

That's not a proper unpacked source directory.
But yes, we should probably add something to README.source explaining
 how to build from git.

 We could also add

 override_dh_autobuild:
        test -d i386  test -d amd64 || \

As I only tested the build process with pbuilder (pdebuild) this was
working fine for me because it first creates a source package (warning
about a lot of ignored deletions) and thereafter has a complete source
 tree ...

Using pbuilder did work for me. I have no idea how to work around this anyway.

All I get is this:

$ lintian -I nvidia-cg-toolkit_3.1.0013-1_amd64.changes
I: libcggl: unused-override dev-pkg-without-shlib-symlink
I: libcg: unused-override dev-pkg-without-shlib-symlink
N: 11 tags overridden (2 warnings, 9 info)

I do not mind leaving those extra lintian overrides, but anyone knows
why there were here in the first place ?

trailing comma is not well handled by BTS, see extra '(u)' for instance at:
 http://packages.qa.debian.org/k/khronos-opencl-headers.html

I'd consider this a bug in the PTS. dch had similar problems but should
 have been fixed recently.

ok, I did not know that.

PS: Miguel and Mathieu, are you subscribed to pkg-nvidia-devel@ ? So we
 could drop a few Cc:s

Yup, I just subscribed minutes ago.

Miguel any comments ?

* Package name: libjlapack-java
  Version : 0.8
  Upstream Author : Keith Seymour
* URL : http://icl.cs.utk.edu/f2j/
* License : BSD
  Programming Lang: Fortran, Java
Description : LAPACK numerical subroutines translated from Fortran to Java

The JLAPACK project provides the LAPACK numerical subroutines translated from
their subset Fortran
77 source into class files, executable by the Java Virtual Machine (JVM) and
suitable for use by Java programmers.
This makes it possible for Java applications or applets, distributed on the
World Wide Web (WWW) to use
established legacy numerical code that was originally written in Fortran.
The translation is accomplished using a special purpose Fortran-to-Java
(source-to-source) compiler.
The LAPACK API will be considerably simplified to take advantage of Java’s
object-oriented design.

Description : C++ XML parsing library

TinyXML2 is a simple and small C++ XML parser that can be easily integrating
into other programs. It reads XML and creates C++ objects representing the XML
document. The objects can be manipulated, changed, and saved again as XML.
.
TinyXML2 supersedes the previous TinyXML library, with various improvements:
 - Fewer memory allocations (1% - 10% compared to TinyXML)
 - Uses less memory (about 40% of that used by TinyXML)
 - Faster
 - No STL requirement
 - More modern C++, including a proper namespace
 - Proper and useful handling of whitespace

I request an adopter for the mpdscribble package.

The package description is:
Music Player Daemon client which collects information about played tracks and
submits them to the Last.fm social music network (formerly known as
Audioscrobbler). If submission servers are not reachable, submissions are
enqueued and stored on disk cache.
 .
The client can be also configured to use other scrobbling services like
 Libre.fm.
 .
This package contains daemon which can be optionally installed system wide.

I stopped using MPD, so I somehow lost interest in MPD related things.

Note: this is a small wrapper to call functions of tamuanova (already packaged

Great - thanks for working on altree update.

Kind regards

Andreas.

retitle 628948 ITA: haxe -- Compiler for the Web-oriented haXe programming

thanks

My intention to adopt it. Help welcome.

Version 2.7 still FTBFS on kfreebsd and that's what caused its removal
(#621890).
2.9 builds fine, I can't reproduce that.

Bug#674450: python-appindicator missing from unstable, will be uploaded soon

2012-05-24 Thread Clint Byrum
There's a dependency mentioned in the 'aws-status' binary package which
will require python-appindicator to function fully. That package does
not exist yet, but will be uploaded shortly by the pkg-ayatana team as
part of libappindicator.

Bug#629857: Ensemble was renamed to juju, and other status information

2012-05-24 Thread Clint Byrum
Just updating this, as an upload is coming soon. Ensemble was renamed
to juju, so I retitled the bug.

juju also needs txzookeeper and txaws, so those ITP's are blocking
this one.
