Hello Joachim!

I use predictprotein (ITP, soon in Debian) and snap (non-free) with version 2 
of hmmer.

predictprotein is an umbrella package that runs a bunch of bioinformatics 
tools, none of which are about speech recognition though.
snap is for the prediction of effects of non-synonymous mutations in DNA.

HMMER is used to find homologues for protein sequences. I am not familiar with 
speech recognition at all... I have not heard of hmmer being used
for it.

From author's site: TauDEM (Terrain Analysis Using Digital Elevation
Models) is a suite of Digital Elevation Model (DEM) tools for the
extraction and analysis of hydrologic information from topography as
represented by a DEM.

TauDEM is a quite popular set of command line tools and in many aspects
outperforms similar tools available in GRASS GIS. The unavailability of
this package on GNU/Linux was brought up on qgis-developer [1] mailing
list and also it was forwared to debian-gis [2].

QGIS users will benefit from this package as there is a wrapper plugin
exists named sextante-taudem [3].

I would like to package taudem. However there are several versions
available as of now that are similar in functionality but not quite
interchangeable. Namely, one may think of 5.2 as a batch processing
version of 5.0.6 . Thus some may want to have both installed. I
understand it will be cumbersome to have versioned package
name. Therefore I suggest to package 5.0.6 under taudem name and 5.2 as
taudem-mf (new wnpp bug will follow if this idea is accepted). This way
it would be possible to provide two concurrent versions in case authors
of software will continue to release code in two branches.

I have set up a ppa [4] for Ubuntu users. The original source code is
patched using quilt (3.0) format and alternatives are used to provide
executables in /usr/bin/ .

Nemu (Netwok EMUlator) is a small Python library to create emulated networks
and run and test programs in them.

Different programs, or copies of the same program, can run in different
emulated nodes, using only the emulated network to communicate, without ever
noticing they all run in the same computer.

Nemu provides a very simple interface to create nodes, connect them arbitrarily
with virtual interfaces, configure IPv4 and IPv6 addresses and routes, and
start programs in the nodes. The virtual interfaces also support emulation of
delays, loss, and reordering of packets, and bandwidth limitations.

More advanced configurations, like setting up netfilter (iptables) rules,
starting VPN tunnels, routing daemons, etc, are simply supported by executing
the appropriate commands in the emulated nodes, exactly as if they were
executed in real machines in a real network.

You can even start interactive sessions by opening xterms on different nodes,
Nemu has special support for forwarding X sessions to the emulated nodes.

I wonder how nemu differs from Mininet [1]. Both approaches seem very
similar? What do you use for network namespacing, the same kernel interface?

It seems very similar, indeed! I didn't know about it until today...
It seems a *very* similar approach, although I think they focused on
an user interface, whereas nemu is meant to be used as a library to
run tests in self-contained scripts.

Nemu uses veth and bridges, plus the network namespace isolation; just
like mininet

Not quite. It provides both, a scriptable Python API where you can build
your own topologies, along with a user-space binary which can set-up
ad-hoc networks easily.

However, they are focused on Open vSwitch/OpenFlow software switches.

Cool. Looking forward to have it in Debian, your tool sounds quite cool
and I have use cases for it. :)

I suggest you to support Open vSwitch as a drop-in replacement for
bridges though. It's /way/ more flexible than bridges.
