Bug#780379: Unofficial branding?

2020-05-27 Thread Jiaxun Yang
Now Palemoon project provided an option to brand binary as "New Moon",
that won't influenced by their strick branding policy.

Is it possible to ship a newmoon branded browser in Debian?

Bug#961677: ITP: libstatistics-pca-perl -- perl module for principal component analysis (PCA)

2020-05-27 Thread Étienne Mollier
Package: wnpp
Owner: Etienne Mollier
Severity: wishlist
X-Debbugs-CC: debian-de...@lists.debian.org, debian-p...@lists.debian.org,
debian-...@lists.debian.org

* Package name: libstatistics-pca-perl
  Version : 0.0.1
  Upstream Author : Daniel S. T. Hughes
* URL : https://metacpan.org/release/Statistics-PCA
* License : Artistic or GPL-1+
  Programming Lang: Perl
  Description : perl module for principal component analysis (PCA)

Statistics::PCA provides functions for principal component analysis (PCA).
PCA transforms higher-dimensional data consisting of a number of possibly
correlated variables into a smaller number of uncorrelated variables termed
principal components (PCs). The higher the ranking of the PCs the greater the
amount of variability that the PC accounts for.

This PCA procedure involves the calculation of the eigenvalue decomposition
from a data covariance matrix after mean centering the data.

See https://en.wikipedia.org/wiki/Principal_component_analysis

The package will be maintained under the umbrella of the Debian Perl Group.

--
Generated with the help of dpt-gen-itp(1) from pkg-perl-tools.

Statistics::PCA will allow the command prinseq-graphs, from the
package prinseq-lite, to draw PCA graphs, in addition to the
variety of diagrams already available. It will thus become a
dependency of prinseq-lite.

The source code of of the package is available on Salsa:

https://salsa.debian.org/perl-team/modules/packages/libstatistics-pca-perl

Wow, what a huge project (and, as usual in Java, with a huge number of
dependencies)...

There are toplevel dependencies (/build.gradle), which are "only" gradle
plugins, so IMHO some of these are candidates for patching out:

classpath 'ru.vyarus:gradle-animalsniffer-plugin:1.4.6'

classpath("org.springframework.boot:spring-boot-gradle-plugin:2.0.5.RELEASE")
classpath 'net.ltgt.gradle:gradle-errorprone-plugin:0.0.16'
classpath "net.ltgt.gradle:gradle-apt-plugin:0.18"
classpath 'com.github.ben-manes:gradle-versions-plugin:0.20.0'
classpath
"gradle.plugin.com.github.sherter.google-java-format:google-java-format-gradle-plugin:0.8"
classpath "me.champeau.gradle:jmh-gradle-plugin:0.4.8"
classpath "gradle.plugin.io.morethan.jmhreport:gradle-jmh-report:0.9.0"

Then there are ~50 dependencies in the 'libraries' map (most probably
all referenced in subdirectory build.gradle's, like "compile
libraries.grpc_context" in /api/build.gradle):

  Description : Containers and iterators for Fortran

gFTL provides a mechanism to easily create robust containers and
associated iterators which can be used within Fortran applications.
The primary methods are intended to be as close to their C++ STL
analogs as possible. These containers are a powerful productivity
multiplier for certain types of software development.

This is a dependency of pfunit. The package will be maintained in
the DebianScience Team, the repository is

https://salsa.debian.org/science-team/gftl

This is Fortran 90, where I am quite unexperienced. I'd appreciate if
someone could have a look on how to organize the package structure
(modules? libs?) and give me hints.

Best regards

Ole

  Upstream Author : Li Song, Liliana Florea and Ben Langmead
* URL : https://github.com/mourisl/Lighter
* License : GPL-3
  Programming Lang: C
  Description : fast and memory-efficient sequencing error corrector
 Lighter is a fast, memory-efficient tool for correcting sequencing
 errors. Lighter avoids counting k-mers. Instead, it uses a pair of Bloom
 filters, one holding a sample of the input k-mers and the other holding
 k-mers likely to be correct. As long as the sampling fraction is
 adjusted in inverse proportion to the depth of sequencing, Bloom filter
 size can be held constant while maintaining near-constant accuracy.
 Lighter is parallelized, uses no secondary storage, and is both faster
 and more memory-efficient than competing approaches while achieving
 comparable accuracy.

Hi Perl team,

I'm freqently stumbling upon things like

  W: samclip: incorrect-path-for-interpreter usr/bin/samclip (#!/usr/bin/env
perl != /usr/bin/perl)

and my usual way to deal with this was firing up sed in d/rules. However,
I can not imagine that you have a more clever way how to deal with this.
Any hint how I can do this more elegantly?

Moreover some kind review of this pure Perl package would be nice.

Kind regards

  Andreas.

Subject: ITP: samclip -- filter SAM file for soft and hard clipped alignments
Package: wnpp
Owner: Andreas Tille
Severity: wishlist

* Package name: samclip
  Version : 0.4.0
  Upstream Author : Torsten Seemann
* URL : https://github.com/tseemann/samclip
* License : GPL-3
  Programming Lang: (C, C++, C#, Perl, Python, etc.)
  Description : filter SAM file for soft and hard clipped alignments
 Most short read aligners perform local alignment of reads to the
 reference genome. Examples includes bwa mem, minimap2, and bowtie2
 (unless in --end-to-end mode). This means the ends of the read may not
 be part of the best alignment.
 .
 This can be caused by:
 .
  * adapter sequences (aren't in the reference)
  * poor quality bases (mismatches only make the alignment score worse)
  * structural variation in your sample compared to the reference
  * reads overlapping the start and end of contigs (including
circular genomes)
 .
 Read aligners output a SAM file. Column 6 in this format stores the
 CIGAR string. which describes which parts of the read aligned and which
 didn't. The unaligned ends of the read can be "soft" or "hard" clipped,
 denoted with S and H at each end of the CIGAR string. It is possible for
 both types to be present, but that is not common. Soft and hard don't
 mean anything biologically, they just refer to whether the full read
 sequence is in the SAM file or not.

  Description : tool for taxonomic classification of contigs and
metagenome-assembled genomes (MAGs)
 Contig Annotation Tool (CAT) and Bin Annotation Tool (BAT) are pipelines
 for the taxonomic classification of long DNA sequences and metagenome
 assembled genomes (MAGs/bins) of both known and (highly) unknown
 microorganisms, as generated by contemporary metagenomics studies. The
 core algorithm of both programs involves gene calling, mapping of
 predicted ORFs against the nr protein database, and voting-based
 classification of the entire contig / MAG based on classification of the
 individual ORFs. CAT and BAT can be run from intermediate steps if files
 are formatted appropriately.

  Description : functions broadly useful for viral amplicon-based sequencing
 iVar is a computational package that contains functions broadly useful
 for viral amplicon-based sequencing. Additional tools for metagenomic
 sequencing are actively being incorporated into iVar. While each of
 these functions can be accomplished using existing tools, iVar contains
 an intersection of functionality from multiple tools that are required
 to call iSNVs and consensus sequences from viral sequencing data across
 multiple replicates. iVar provided the following functions:
 .
  1. trimming of primers and low-quality bases,
  2. consensus calling,
  3. variant calling - both iSNVs and insertions/deletions, and
  4. identifying mismatches to primer sequences and excluding the
 corresponding reads from alignment files.

  Description : Fast Length Adjustment of SHort reads
 FLASH (Fast Length Adjustment of SHort reads) is a very fast and
 accurate software tool to merge paired-end reads from next-generation
 sequencing experiments. FLASH is designed to merge pairs of reads when
 the original DNA fragments are shorter than twice the length of reads.
 The resulting longer reads can significantly improve genome assemblies.
 They can also improve transcriptome assembly when FLASH is used to merge
 RNA-seq data.

Bug#961603: RFP: verapdf -- first complete open source PDF/A validator

2020-05-27 Thread Norbert Preining
Hi John,

I don't know why the Debian TeX Maintainer list got this email, but this
is definitely nothing we will want to package. Since it is purely Java
stuff, I suggest the Java groups.

Also, the list of dependencies is impressive, not sure whether all of
them have been packaged for debian, so it might be a considerable
endeavour to package verapdf.

Best

Norbert
