  Description : Java API to biological data and applications (version 5)

This package presents the Open Source Java API to biological databases
and a series of mostly sequence-based algorithms.

BioJava is an open-source project dedicated to providing a Java framework
for processing biological data. It includes objects for manipulating
sequences, file parsers, server support, access to BioSQL
and Ensembl databases, and powerful analysis and statistical routines
including a dynamic programming toolkit.

This is the version 5 of biojava, which brings several changes compared to
version 4, packaged in biojava4-live.
It will be maintained by the Debian-med team.

Bug#996991: ITP: jgrapht -- Java library of graph theory data structures and algorithms

2021-10-21 Thread Pierre Gruet

User: debian-scie...@lists.debian.org
Usertags: field..science
X-Debbugs-Cc: debian-de...@lists.debian.org, debian-scie...@lists.debian.org

* Package name: jgrapht
  Version : 1.5.1
  Upstream Author : Abdallah Atouani and collaborators
* URL : https://jgrapht.org/
* License : LGPL-2.1 or EPL-2.0
  Programming Lang: Java
  Description : Java library of graph theory data structures and algorithms

JGraphT is a free Java class library that provides mathematical graph-theory
objects and algorithms. In JGraphT, a graph is defined as a set of vertices
connected by a set of edges.

It is possible to define graphs, to modify, compare or generate them, to run
many algorithms through them. One may also import or export graphs.

The library is needed for the packaging of biojava5, which is an aim of the
Debian med team. It is also a nice adddition to Debian to have this Java
library to tackle graph theory problems.
Many years ago, libgrapht0.6-java and libjgrapht0.8-java have been packaged
because new upstream versions of jgrapht generally incorporated ABI changes.
Now this seems not to be the case, hence this unversioned package name.
The packaging will be done in the Debian-science team.

Bug#996973: ITP: msc-generator -- Draws signalling charts from textual description

2021-10-21 Thread Gábor Németh
Package: wnpp
Severity: wishlist
Owner: Gábor Németh
X-Debbugs-Cc: debian-de...@lists.debian.org, rody...@riseup.net

* Package name: msc-generator
  Version : 7.0.1
  Upstream Author : Zoltan Turanyi
* URL : https://sourceforge.net/p/msc-generator/
* License : AGPL
  Programming Lang: C++
  Description : Draws signalling charts from textual description

Msc-generator is a program that parses textual Message Sequence
Chart descriptions and produces graphical output in a variety of file formats.

Msc-generator heavily borrows in concept from the 0.08 version of
Michael C McTernan's mscgen. However, it has been completely rewritten from
scratch and has a much more extensive (and only partially backwards compatible)
language. The command-line interface is fully backwards compatible with
mscgen, which enables using Msc-generator's commandline tool everywhere
where you can use mscgen, but with the richer syntax.
This includes the many tools integrated with mscgen, such as Doxygen, Sphinx
and Msctexen.

I am already packaging it in my Ubuntu Launchpad PPA, and it is used by some
(including myself). I wish to bring it to Debian proper though.
I can maintain the package myself, but need a sponsor.

Bug#996972: ITP: addrwatch -- Ethernet/IP address monitoring tool

2021-10-21 Thread Tris Emmy Wilson
Package: wnpp
Severity: wishlist

* Package name: addrwatch
  Version : 1.0.2
  Upstream Author : Julius Kriukas
* URL : https://github.com/fln/addrwatch
* License : GPL-3
  Programming Lang: C
  Description : Ethernet/IP address monitoring tool

addrwatch is a tool similar to arpwatch. It monitors the network for ARP,
ICMPv6 Neighbor Discovery, and ICMPv6 Duplicate Address Detection messages,
and logs the discovered IP and Ethernet address pairs.

I use addrwatch across a dozen or so machines to log IPv4 address and
Ethernet address association changes (this is exactly the functionality
of arpwatch). However, addrwatch also provides similar monitoring
functionality for IPv6 address and Ethernet address association
monitoring using ICMPv6 Neighbor Discovery -- this functionality is
missing from arpwatch.

ndpmon provides the NDP monitoring functionality, but is not available
in bullseye -- it also does not provide ARP monitoring functionality.
addrwatch seems to be a better tool for dual-stack networks.

I plan to seek sponsorship for this package.

* Package name: apache-commons-rdf
  Version : 0.5.0

* URL : https://commons.apache.org/proper/commons-rdf/
* License : Apache-2.0
  Programming Lang: Java
  Description : type-safe, non-general API that covers RDF 1.1
 Commons RDF aims to provide a common library for RDF 1.1 with
implementations
 for common Java RDF frameworks like RDF4J, Apache Jena as well as for other
 libraries such as OWLAPI, Clerezza and other JVM languages.
 .
 The main motivation behind this simple library is to revise an historical
 incompatibility issue between these toolkits. This library does not
pretend to
 be a generic API wrapping those libraries, but is a set of common Java
 interfaces for the RDF 1.1 concepts, e.g. 'IRI', 'BlankNode', 'Graph',
 accompanied with unit test cases for their expected behaviour, and a
'simple'
 implementation, which main purpose is to clarify the tests and interfaces.

Commons RDF is needed by OWLAPI, Protege, LogMap and other
ontology-related Java software.

  Description : parser for MediaWiki's wikitext

The Sweble Wikitext Parser is a parser for the wiki markup (called
Wikitext) used by the MediaWiki wiki engine. Of course, the MediaWiki
software provides its own parser for wikitext, however, the MediaWiki
parser only produces HTML output. The Sweble Wikitext Parser on the
other hand generates a machine-readable representation (AST – abstract
syntax tree) of an article, thus unlocking the structured data within
a wiki running the MediaWiki software.

Bug#996958: ITP: mumax -- GPU accelerated micromagnetic simulator

That's a neat project.

The README.md says:

Yes, this will have to go to contrib.

The Design and Verification of mumax3:

http://scitation.aip.org/content/aip/journal/adva/4/10/10.1063/1.4899186

The hyperlink seems to be paywalled or broken.

Same for me.

You write:

A speed-up of the order of 100x compared to CPU-based simulations can
easily be reached

Since I am unable to view the paper, would you briefly, approximately
tell me how you achieved the speed-up? Alternately, would you link me
to relevant presentation slides, a presentation video, or the like?
Again alternately, would you advise me in which source file one should
look for the core of the main loop, where the 100x speed-up is
implemented?

This sentence was copy/pasted from http://mumax.github.io/. I haven't
really started working on the package yet, nor am I a regular user.

[…]
Anyway, if you believe that your code is a good example, then I'd be
interested to see how you have achieved the 100x.

I guess you should ask upstream rather than me, I'm just a poor packager
in this case :-)

Since I am unable to view the paper, would you briefly, approximately

Again alternately, would you advise me in which source file one should

I ask because I have a simulation that improperly relies on g++'s
optimizer to vectorize the simulation's main loop, the elements
being 64+64 = 128-bit complex doubles. Even if my loop technique were
not clumsy and 15 years outdated, the optimizer goes only to SSE
hardware, and not (as far as I can tell by reviewing the disassembly)
to the GPU at all. One could try OpenCL, of course; but without a good
example to follow, I'd probably flounder around six months trying to
figure out how to apply OpenCL intelligently

Anyway, if you believe that your code is a good example, then I'd be
interested to see how you have achieved the 100x.

  Description : GPU accelerated micromagnetic simulator

mumax3 is a GPU-accelerated micromagnetic simulation program developed
at the DyNaMat group of Prof. Van Waeyenberge at Ghent University.

A speed-up of the order of 100x compared to CPU-based simulations can
easily be reached, even with relatively inexpensive gaming
GPUs. Additionally, the software is optimized for low memory use and
can handle about 16 million FD cells with 2GB of GPU RAM.

Features:
- Landau-Lifshitz micromagnetic formalism
- Magnetostatic field
- Heisenberg exchange
- Arbitrary inter-region exchange like RKKY coupling
- Dzyaloshinskii-Moriya interaction
- Spin-transfer torque (Zhang-Li and Slonczewski)
- Uniaxial and cubic magnetocrystalline anisotropy
- Thermal fluctuations (Brown)
- Voronoi tessellation
- Time- and space dependent material parameters
- Arbitrary complex excitation (field, current)
- Simulation window can automatically follow a moving domain wall
- Edge charges can be removed to simulate an infinitely long geometry
- Optional 1D, 2D or 3D periodic boundary conditions

  Description : Public transport client, for the Västra Götaland county

 Västtrafik is the agency for public transport in Västra Götaland (Sweden).
 .
 This package provies a CLI to access their API and plan trips or see the
 incoming vehicles at a given stop.

The package is nice to use, since the web client is very heavy and slow.

I made it, I use it, I saw some activity on github but since it required
getting your own API key, it never became mainstream.

Now they changed how API keys are managed, so one user can get more keys, per
application, so I can publish the key and the software no longer requires
creating an account.

It is only useful in the specific area where västtrafik operates, but after
a discussion on the mentors IRC channels, it seems that it might be good to
include this in Debian.

Hi, I would like to maintain the glm package. I'm not a Debian
maintainer, but I'm trying to become one (see
https://mentors.debian.net/packages/uploader/and...@pappacoda.it/ ).

I've used glm in the past and upstream doesn't release often... A
perfect place to start, right? :)

How can I start maintaining the package?

Thanks

You start by making this orphan message an intend to adopt (ITA) via the
bug tracker's retitle command. As the package is (was) team-maintained,
you should consult the Science team's policy on how to maintain a
package and then upload a version to mentors with your name replacing
Guus in the uploaders list and some other changes. Then file a RFS
(maybe the Science team has a specific twist on how to do that).
