Bug#1056701: ITP: roc-toolkit -- real-time audio streaming over the network

* Package name: roc-toolkit

Roc is a network transport, highly specialized for the real-time streaming use
case. The user writes the stream to the one end and reads it from another end,
and Roc deals with all the complexity of the task of delivering data in time
and with no loss. Encoding, decoding, adjusting rates, restoring losses - all
these are performed transparently under the hood.

This file can be useful is you want to custom the salsa pipeline, but
keeping the default one is not needed. dh_make is doing the right
thing by proposing a template of the pipeline config file.

Okay it is up to you :-) Targeting github or gitlab is not a problem,
a lot of packages do it.

Both way are fine, it is up to the preferences of the maintainer or to
the team policy. If you want to keep the upstream git history, you
don't need to use gbp import-orig, this modifies the upstream branch
and we should not do that :-).
But, you can populate the pristine-tar branch with:
$ pristine-tar commit ../qpwgraph-0.2.2.tar.gz

I just sent the package to the NEW queue. Thanks for your work!

Bug#1007108: Fwd: ITP: qpwgraph -- User interface for controlling the PipeWire Graph

2022-03-11 Thread Dylan Aïssi
Hi Chris,

Thanks for your packaging!

I had a look at it and of course it is good, nothing that could
prevent me to upload it. Just to nitpick:

- salsa-ci.yml is not needed anymore as we can directly use the config
file from the salsa team:

- If you plan to maintain this package under the umbrella of the
Debian Multimedia Team, you need to move the git repo under the team
namespace and update the d/control fields accordingly. Just created a
repo for you:
> salsa.debian.org:multimedia-team/qpwgraph.git

- Is there a specific reason to target the upstream dev website
instead of the gitlab repo in the d/watch file? I guess he can forget
to update it contrary to its gitlab repo.

- The history of your master and upstream branches is uncommon, I
think you cloned the upstream repo and then imported the upstream
tarball with gbp? It would be cleaner to just create these branches
using gbp import-orig.

Best,
Dylan

I have reverted one of your commit [1], because pre-dependency should

Yep, I fixed it with the help of James Cowgill (he maintains aom with
the same patent license) and re-upload the new version in January (~ 2
weeks after the reject).

I did not ping them about this package but if Sebastian already tried
to do it without any success, I guess I will not have more luck.

Since the version 0.7.0 (the last version in NEW queue), there is no
longer any files with Alliance-for-Open-Media-Patent-License-1.0 in
their header. This AOM-Patent-License-1.0 is only provided in

Feel free to do a team upload, but dav1d is still not in Debian and I
don't know if it will be accepted one day... So, an upload now will
have no real effect (at least for Debian). This situation is annoying
because the reject was only about the AOM patent license but we

association analysis in unrelated individuals. This program is based
on the maximum likelihood model described in Tregouet et al. 2002
(Hum Mol Genet 2002,11: 2015-2023) and is linked to the SEM algorithm
(Tregouet et al. Ann Hum Genet 2004,68: 165-177).
THESIAS allows one to simultaneous estimate haplotype frequencies
and their associate effects on the phenotype of interest.
In this new THESIAS release, quantitative, qualitative (logistic
and matched-pair analysis), categorical and survival outcomes can be
studied. X-linked haplotype analysis is also feasible.
Covariate-adjusted haplotype effects as well as haplotype x covariate
 interactions can also be investigated.

Thanks James for this explanation!

The files from the package dav1d which are "covered" by the "optional
extra" AOM patent license have exactly the same header as these from
the package aom. So, I will write the d/copyright file like you did
for aom. I hope this will be fine.

I have re-read the license and did not find the relevant part, could
you tag the problematic part of the
Alliance-for-Open-Media-Patent-License-1.0 ?

In case of the Alliance-for-Open-Media-Patent-License-1.0 is not
compatible with the DFSG, what should we do for packages in the Debian
archive with the same license (aom) ? Similar question for packages
with embedded dav1d (firefox) ?

Plink2 will not be compatible with plink1 and plink1.9, so for
reproducibility and compatibility we need to keep them in Debian.
I still plan to package plink2 but I am waiting for a more stable

Bug#900764: ITP: minimac4 -- Fast Imputation Based on State Space Reduction HMM

2018-06-04 Thread Dylan Aïssi
Package: wnpp
Severity: wishlist
Owner: Debian Med Packaging Team

Package name: minimac4
URL: https://genome.sph.umich.edu/wiki/Minimac4
License: GPL-3
Description: Fast Imputation Based on State Space Reduction HMM
Minimac4 is a lower memory and more computationally efficient implementation
of "minimac2/3". It is an algorithm for genotypic imputation that works on
 phased genotypes (say from MaCH).
 .
Minimac4 is designed to handle very large reference panels in a more
computationally efficient way with no loss of accuracy. This algorithm
analyzes only the unique sets of haplotypes in small genomic segments, thereby
saving on time\-complexity, computational memory but no loss in degree of
 accuracy.

Bug#896142: ITP: ChromImpute -- Large-scale systematic epigenome imputation

2018-04-20 Thread Dylan Aïssi
Package: wnpp
Severity: wishlist
Owner: Debian Med Packaging Team

Package name: chromimpute
URL: http://www.biolchem.ucla.edu/labs/ernst/ChromImpute/
License: GPL-2
Description: Large-scale systematic epigenome imputation
ChromImpute is software for large-scale systematic epigenome imputation.
ChromImpute takes an existing compendium of epigenomic data and uses it to
predict signal tracks for mark-sample combinations not experimentally mapped
or to generate a potentially more robust version of data sets that have been
mapped experimentally. ChromImpute bases its predictions on features from
signal tracks of other marks that have been mapped in the target sample and
the target mark in other samples with these features combined using an
 ensemble of regression trees.

Bug#892284: ITP: ChromHMM -- Chromatin state discovery and characterization

2018-03-07 Thread Dylan Aïssi
Package: wnpp
Severity: wishlist
 Owner: Debian Med Packaging Team

Package name: chromhmm
URL: http://compbio.mit.edu/ChromHMM/
License: GPL-3+
Description: Chromatin state discovery and characterization
ChromHMM is software for learning and characterizing chromatin states.
ChromHMM can integrate multiple chromatin datasets such as ChIP-seq data of
various histone modifications to discover de novo the major re-occuring
combinatorial and spatial patterns of marks. ChromHMM is based on a
multivariate Hidden Markov Model that explicitly models the presence or
absence of each chromatin mark. The resulting model can then be used to
systematically annotate a genome in one or more cell types. By automatically
computing state enrichments for large-scale functional and annotation datasets
ChromHMM facilitates the biological characterization of each state. ChromHMM
also produces files with genome-wide maps of chromatin state annotations that
can be directly visualized in a genome browser.
