Bug#911162: pybel : BEL vs Babel

I messed this one up, biblical proportions, so to say, by confusing the 
BEL as in "Biological Expression Language" from github repository 
https://github.com/pybel/pybel with the module provided by OpenBabel, 
which is about reformatting molecular data between different formats 
(and a bit more). As embarrassing as this now is, as helpful can it 
possibly be for us to get it right.


PLIP demands the latter. And this apparently goes with 
/usr/lib/python2.7/dist-packages/pybel.py of the python-openbabel package.


Just for the sake of completeness, there is also python-babel, which 
again is needed by sphinx.


So, let this ITP be about the BEL language's pybel. So, the package 
would be python-pybel with a description clearly indicating that this is 
very independent from the other *bel python packages.

 Dindel is a program for calling small indels from short-read sequence
 data ('next generation sequence data'). It currently is designed to
 handle only Illumina data.

 Dindel requires a BAM file containing the read-alignments as input. It
 then extracts candidate indels from the BAM file, and realigns the reads
 to candidate haplotypes consisting of these candidate indels. If there
 is sufficient evidence for an alternative haplotype to the reference,
 it will call an indel.

 It is possible to test indels discovered with other methods using Dindel,
 for instance longer indels obtained through assembly methods. Dindel
 will then realign both mapped and unmapped reads to see if the candidate
 indel is supported by the reads.

 Dindel outputs both genotype likelihoods and includes a script to
 convert these to a VCF file with indel and SNP calls.

There is no particular technical challenge in packaging a Perl
script with not dependencies. It is more about rendering the
community aware of this (published and referenced) tool to
increase flexibility in biological workflows.

The "trimming" is a means of quality control in next-generation
sequencing workflows, i.e. the quantification of the abundance
of transcripts or genomic fragments. This particular tool was
developed in the context of de novo genomic sequencing.

The package yet cannot be uploaded because of the license not
being declared. Upstream is informed.

 IPv6 link-local multicast addresses are used which do not require any
 manual configuration. A user can request data from alfred, and will

 Given projects foo and bar, which both provide an executable called
 yoyo, there is no way for everyone to be happy. Both foo's and bar's
 users are, presumably, used to calling it yoyo. Third party scripts
 will exist that invoke either using the name yoyo. Whichever yoyo
 Debian chooses to call by that name, some users will be surprised and
 unhappy.
 
 The standards FHS directory layout gives us four locations in which to
 put executabes: /bin, /sbin, /usr/bin, /usr/sbin. In theory we could
 then have four providers of yoyo, but that would be very confusing.
 Even using bin vs sbin is confusing: if you're used to running foo's
 yoyo as your normal user, it'll be quite a surprise when you try to
 run it as root and get bar's yoyo instead.
 
 We could have the foo and bar packages conflict with each other, and
 in some cases that might not be too bad. However, it would be really
 unfortunate for long-term quality, in my opinion, if Debian would
 start choosing to compromise like that. It may be true that the
 intersection of users of foo and bar are really rare, and that nobody
 much would suffer if they conflicted, but it sets a bad precedent.
 Conflicts in Debian are meant to be used for a specific reason: when
 two packages _can't_ be used together (at least not as packaged). If
 we use conflicts to resolve the yoyo for foo and bar, it means that we
 are willing to change the meaning of conflicts to also be allowed when
 we just can't be bothered to make difficult distro level integration
 decisions.
 
 Using conflicts doesn't solve the situation for users, anyway. bar's
 users will still be surprised by foo's yoyo, when they find it
 installed and it doesn't do what they thought it would. Of course,
 foo's users are in the same situation, if foo's yoyo gets renamed.
 
 For this reason, I think the best approach is to get at least one of
 foo's or bar's upstreams to rename their yoyo. If that can't happen, I
 further think it's better for Debian's users if Debian renames at
 least one of the yoyo's. Which one gets renamed will depend on
 circumstance. The default, historically, has been that the first yoyo
 in Debian keeps the name, and newer yoyos will be renamed. However, if
 bar is extremly popular, and foo is rarely used, then possibly foo's
 yoyo should be renamed. Or we could decide to rename both to avoid
 anyone being surprised by the wrong yoyo.
 
 Note that the Debian alternatives system can't be used for this,
 unless foo and bar are both basically implementing essentially the
 same interface for the same program, but that's rarely the case in
 these cases.
 
 Charles, I'm sorry to hear you think this approach is harmful to
 Debian and that you don't want to participate in doing them.

This is a very nice summary of Debian's way of avoiding the technical
conflict. And I am in perfect favour of it when the communities of the
two tools do overlap - but here this is not the case. Few in 
biocomputational services or research will be performing network 
penetration analyses - and if they are, they can just go and exchange
the installed packages for it for a few hours. 

Since those scientific tools are now usually called from some workflow
suite or larger externally provided scripts, with likely spurious error
messages, Debian renaming individual binaries will yield uncertainties,
fears and doubt over employing Debian in the community. And that is so
unfortunate. To give an example, I have my mathematical, medical and
botanical but

 as ole already mentioned the source package name is far too generic. I'm not 
familiar with java packaging policies, but I would also expect nom.tam to 
appear somewhere in the package name or description. It would make it clear on 
first sight which java fits library it is. 
 I coudl not find Ole's email or any other, but I just looked at
 http://heasarc.gsfc.nasa.gov/docs/heasarc/fits/java/v1.0
 and from there I would think that
 libfits-java
 would be fine. An alternative would possibly be
 libnasa-fits-java
 but in my perception this would overdo it. There is
 qfits-tools, python3-pyfits, libcfitsio3, libastro-fits-cfitsio-perl, 
fitscheck and tcl-fitstcl
 already in the archive.

 I am also with pkg-java. My suggestion would be to leave it with 
debian-science, though. If sponsoring is not yet settled, feel free contacting 
me.

I have prepared a package for zalign

Description: parallel local alignment of biological sequences
 zAlign is a local sequence aligner, especially intended for use with
 large biological DNA sequences, with more than 1Mbp (Millions of base
 pairs). It uses the Smith-Waterman exact algorithm with affine gap cost
 function to perform this task.
 .
 zAlign can be used both in distributed (clusters, for
 example) or standalone environments. Currently it has
 been tested on Linux and Sun Solaris, using both the MPICH
 (http://www.mcs.anl.gov/research/projects/mpi/mpich1/) and OpenMPI
 (http://www.open-mpi.org/) implementations. Ports for other Unix-like
 environments are highly considered.

Charge me up to those 99.99%, please. It always confuses me, too, particularly 
so since I was once helping the ever-ophaned gsoap package. I am less concerned 
about the package than with the binary, though.

There is SOAP 1,2 and 3 (with GPUs). Only v2 is called soapaligner from what I 
grasped.  genomics.cn-soap2 would be sufficiently distinctive and 
non-disrupting, I think. In the bio world that tool is fairly well known. Fine 
with you?

this is correct. The paml package goes to non-free, just like e.g. clustalw. We 
certainly hope that after some while upstream will
change that license to something that is free for everyone, but for the moment 
this is not the case.

I have looked for their package but could not find it. The only reference
I saw is of version 4.4, and we aimed a 4.4c, so it could not be used

and we wanted to get this done quickly. Pjotr uses PAML actively for his
research and as such renders an excellent maintainer. We will find other
opportunities to collaborate more with BioLinux I then thought,
and our repository is open to them anyway, for them to improve whatever
they feel to have done a better job with.

Stuart, Oliver, Tim, I apologise should this effort have caused any
inconvenience for you. The packaging resides at
svn://svn.debian.org/svn/debian-med/trunk/packages/paml
and Tim may already have commit rights - I don't recall if he was

this is very kind of yours. This information will be forwarded
to upstream, but I don't see an immediate change.
The Ensembl (www.ensembl.org) package is complex. The
value we want to add is on getting upstream's work installed
locally, just like it is, basically.

This all may mean that we need to let it reside in experimental for a while.

well spotted. As you may guess, we followed the file name. Since
others will have the same difficulty, I suggest to leave the source
name as it is name the package just like you say. I'd also want to
add a Provides to the libparallel-useragent-perl since people
are really looking for this ... Maybe the notion in the description
would be sufficient. But, an explicit provides probably helps.

 Another related question: Are there other modules that need the older
 version libwww-perl5.808-perl of libwww-perl besides this one?  At least
 bioperl1.2.3 in NEW lists the regular libwww-perl as an alternative as
 well so it seems not required there.

Sigh. Well. That old version of bioperl is the culprit of it all, and that
in turn is dragged in by Ensembl, which is just on the brink of being uploaded.
In an Ensembl production environment you would not use the bioperl  1.2.3 .
And bioperl1.2.3 needs the liblwp-parallel-perl. When you know what you are
using, you may possibly have something sufficiently working without the need
to uninstall the current libwww-perl with the many reverse dependencies.
But this should not be the default. The real audience for this package though
are dedicated machines, real or virtual, that don't have much more than Ensembl
installed. The |libwww-perl took a very pragmatic stance.

What should happen over the next couple of months/years though is to have the
need for those older packages to disappear. But this needs more time than
we should allow Ensembl to remain outside of our distro.
