I should had definitely report this bug to Gnome's team. Anyway, you have just solved my problem, by pointing out, that in non-browser mode nautilus opens each directory in new window. I didn't notice that. Now I can turn off all that additional panels (like tree view) and have almost the same experience as in old gnome. I don't know if it is the same thing, but I have been having lots of issues lately due to apparmor blocking gnome. I worked around it by disabling apparmor in the kernel. I have this problem still in 12.04 Beta. I had this problem before in Oneric... but kinda got used to it, and just remembered it today when I was doing some gksu gedit work... I also tried gksudo gedit surprisingly sudo gedit doesn't open the extra tab, though I don't intend to use sudo instead of gksu, or gksudo.
