This problem does in fact exist in Jaunty for me. Here are steps to reproduce for me: I have two windows, both showing. I minimize them with the applet. Afterwards, I bring one of the windows up, leaving the other minimized. If I click on the minimize button again, it will un-minimize all windows before I can minimize them again. The applet seems to function as an actual "button". I can tell when it's not going to do when it should because it's beveled inward, as if "active". It really shouldn't do that.
