I found another cause for this behavior.

None of the available fixes worked for me, so I did a clean install of beta 1 
and everything was working fine.
I then started moving back my old configuration step-by-step. As soon as I 
reached my custom .Xmodmap the issue started to re-appear. There were also some 
errors regarding .Xmodmap in .xsession-errors, but I am not sure whether that 
had anything to do with the weird behavior. Removing the .Xmodmap fixed the 
error on two different machines, though I have no idea why. :-)

tl;dr: If no other fixes work for you, try removing your .Xmodmap.

The following fixes it:

$ cd /etc/fonts/conf.d
$ sudo rm 10-hinting-medium.conf
$ sudo ln -s ../conf.avail/10-hinting-full.conf

So it seems that the configuration in /etc/fonts/conf.d overwrites the
GNOME font preferences -- at least for GNOME Terminal.

directory and populates it with files.
Liferea is also affected, so maybe this is in fact a XULRunner bug.

Since at least version 2.21.4 on Hardy, Epiphany doesn't show any JavaScript 
dialogs anymore.
RoundCube, for example, uses these dialogs to confirm delete actions. Typing 
javascript:alert("foo"); into the address bar also doesn't work anymore. The 
confirmation button for about:config also doesn't work; I guess this also uses 
some JavaScript code.

This all works as expected in Firefox and, surprisingly, also Liferea
(which also uses XULRunner 1.9).
