Found a workaround! I am facing the same problem. /etc/x11/xorg.conf has only 1 res specified (1024x768), yet the GDM login screen appears at 1280x1024 since that was the res. I initially configured Ubuntu with (ubuntu 6.06 LTS).
Used gdmsetup (or System->Administration->Login Window) to switch to Plain greeter (Tab Local->Style:Plain). After a logout, the Plain greeter took over and it appeared in the correct resolution. Used the above procedure to switch back to Graphical (Themed) greeter and logout. Voila! The new greeter too appeared in the correct resolution.
