I downloaded version 0.8.4 from deb per info in responses to question
https://answers.launchpad.net/ubuntu/+source/brasero/+question/54903
because I also had that problem of nested directories. 

That version seems to improve the handling of directories of over 7
levels - there is still a dialogue that warns about it, but the program
doesnt crash as it did when trying to create and save a project,
stepping around the directories with more than 6 levels.

the only drawback was that the project took 3 hrs to burn - 1 hr to generate 
the checksum and about 2 hrs to burn the disc after that. probably a bit more - 
I just left it to do its thing.  I have seen this reported elsewhere -

If this is to become an easy to use tool for burning discs, it has to
operate with typical hardware in normal times.

The message I got about directories too deep was different for 0.8.4 and didnt 
give me as much trouble, but I wasnt able to try with more than 6 levels of 
directory, but when I got the warning message, it now let me choose cancel and 
then add the directory I wanted to copy to dvd to a lower level directory on 
the dvd tree and eventually burn the data disc. 

When I get a chance, I will try burning a disc when selecting the add
button (instead of the cancel) from the message warning of too many
directory levels.

this bug affects me too. 
the error is very easy to reproduce. 

I have an i386 arch machine with 256MB ram, 1.6GHz processor, 2x 40GB HDD
the 2nd HDD is ntfs used for data storage (no apps or o/s whether windoze or 
otherwise) 
that drive is nearly full and has reasonably well organised files, so of course 
very deeply nested directories. 

when I create a data project in brasero, and add some of the directories
with more than 6 levels of nesting into the data project, I get a
message box with this heading and detail :

Heading: 
Do you really want to add OldMail to the selection?
Detail: 
The children of this directory will have 6 parent directories. This is a 
violation of the ISO9660 standard which only allows 6.
Brasero can create an image of such a file hierarchy and burn it; but the media 
may not be readable on all operating systems.
NOTE: such a file hierarchy is known to work on linux.

The message dialogue offers buttons add and dont add

This problem arises when you choose add. 
(There are other problems as well, but I will raise separate bugs for the 
different problems that happen)

the first time I tried to burn a project like this, the creation of the image 
failed. 
I have less than 4gb space on /tmp
brasero seems to use /tmp for all but disc copy, and for all but disc copy, it 
doesnt offer a choice of location for the disc image being generated. 
That may be a factor, but that isnt what the messages suggest in the app log 
file. 

I will attach my log file and also a screen shot of the dialogue warning
about more than 6 levels.

it seems that the handshake between BraseroGrowisofs and genisoimage is
treating the message from the latter as fatal, despite the data project
file select dialogue allowing the add.

The main messages of interest are near the end and are copied below for
quick reference :

the data is being selected from the 2nd hard drive mounted as /media/disk

you should be able to reproduce the error by creating an ntfs partition,
creating a nest of subdirectories to 7 levels and try either burning a
dvd or at least running and tracing brasero to the point it returns from
invoking genisoimage as above.

also attaching the brasero log file from an earlier session which failed
with the problem being reported in this bug

note that with so much data being handled by most users, either you end
up with thousands of files in low level directories, or you nest the
directories to several levels to separate the different kinds of data
and sometimes restores of backed up data being referred to, so it isnt
hard to reach 7 levels of directory nesting.

Thanks for prompt reply.
Thanks for the hint you gave me.
I tried to write only one single file of 360kb to DVD with the help of
Gnomebaker. Its OK. Writing to DVD and then readable too.
I think its the problem with the depth of directory structure. I tried again
with Gnomebaker to write whole the directories i want to write to DVD and
got the error message:

genisoimage: Directories too deep for
'03-june/OldArmadDocs/oldDocs/MyWebs/jam/images/web/thumbs' (7) max is 6.
:-( write failed: Input/output error

Its the same for all DVD writing softwares in Ubuntu.
Is there any way to bypass this error?
U see that i recently changed the rout from windows vista :)
