I can confirm this behaviour in Dapper latest. Not just epiphany, but also other apps such a gedit that use a .xml file to save state do this. http://bugzilla.gnome.org/show_bug.cgi?id=151775 is where I found the difference between apps that use xml files and gconf to save state.
