I can not reproduce this either with Lucid and Mines 2.30.0. Could you please retest it with these version to see if it still happens on your configuration? This is specifically the Mines game, although if I recall correctly, a lot of the other games in the set have graphical issues as well (I only really play Mines though). Simply launch a Mines game, play normally and flag where you think the mines are. Many times the flag does not appear on the square. The game knows the flag is there since the flag counter goes up, but there is no graphical representation of the flag for the user.
