Ok, so after investigation the bug is not a gtk one but one in those softwares, 
their exec line should have a % argument to specify they can take filenames on 
their command line:

David, could you open a new bug against quarry? We will reuse the
current one for tracking the nautilus inconsistancy between the context
menu and the properties dialog lists
