I just wanted to complement Ken VanDine on his great suggestion! Adding some common applications to the Startup Applications Preferences menu, is an excellent way to make things easy for new users. The option to Auto-Start those applications can be disabled by default, but as long as it is easily accessible for a newbie user to enable, this problem is solved. Using a startup file with empathy -h does not always correct this. I'm running empathy -h from a startup file and the correct status is not reflected in the messaging indicator. If I run empathy -h manually after logging in the indicator is showing the correct status.
