Happens to me too. Since upgrading to Saucy all my custom shortcuts have
been thrown into the "Other" folder and previously made folders have
disappeared!

  Cannot create new menu items or restore system configuration in
  Alacarte

Status in “alacarte” package in Ubuntu:
  Confirmed

Bug description:
  The following operations do not work in Alacarte in Saucy:
  1.) Adding a new item (nothing appears when clicking okay)
  2.) Adding a new menu (nothing appears when clicking okay)
  3.) Restoring system configuration (does nothing, i.e. deleted menu items do 
not come back)

  This is a regression from Raring.
