This is still a problem as of Rhythmbox 3.2.2.1-1ubuntu with libgpod4
0.8.3-4ubuntu, on 15.10 Wily.

Bug description:
  Expected behavior:

  When moving a podcast or music file to a 5th generation iPod Nano
  using rhythmbox, the file should be available to play on the iPod
  using the iPod's onboard interface.

  Actual behavior:

  When I attempt to copy either podcasts or music to the iPod using
  Rhythmbox, the file is moved to a subdirectory of /iPod_Control/Music
  as expected, but after ejecting the iPod, the onboard interface does
  not report that the file has been transferred. That is, the iPod
  reports that it has 0 podcasts and 0 songs, then I drag a podcast onto
  the iPod in rhythmbox, and, although the file has been copied, the
  iPod continues to report that it has 0 Podcasts and 0 songs .

  The iPod has recently been restored to factory settings with Windows
  iTunes, although this behavior also occured before the restore.

  This issue also occurs when using banshee.

changes in Ubuntu since that time you reported the bug and your problem
may have been fixed with some of the updates. It would help us a lot if
you could test it on a currently supported Ubuntu version. When you test
it and it is still an issue, kindly upload the updated logs by running
apport-collect bug # and any other logs that are relevant for this
particular issue.

I had the same problem. I desactivated the ipod-Plugin in Rhythmbox,
unmounted the ipod. Then I activated the ipod-Plugin in Rhythmbox and
mounted the ipod. Now I can copy songs to my ipod.
