Now with the 003 proposal: if there is consensus that there is no real danger confusing the left box with other logos this is fine with me. While the left box is more a symbol for a complete 'out-of-the-box' product which can be run directly as an application, the right toolbox depicts more the use-case as a library (tool). I'm still in favour of the left one. If we go down the route that the box is synonym for dropbox we could well question the name PDFBox as one could consider that to be an online storage for PDF files. As Andreas already mentioned there are many boxes. And a box as a visual has a benefit over a toolbox as it's more generic. IMHO we should not only think about PDFBox today but also PDFBox tomorrow. A box could potentially include everything a toolbox is always tools centric. And from a design perpective although we use a box there are enough elements which make it stand out. And yes I do understand that a box is not as 'outstanding' as the toolbox. Visually I don't think that the version combining the left version with the toolbox really works. For me it's either the left version or back to the drawing board. They have a modern look, are simplified and both are reflecting the nature of the library (toolbox). IMHO it shouldn't be a (legal) problem that the left logo uses a dropbox like box as there are a lot of other logos using a similar one (just did a quick google search). I'd prefer the box of the right logo, because such kind of a box comes to my mind if I think about a toolbox. But I've found some toolbox logos which are similar to the left hand box. So maybe it's just me having a prereference. One is picking up on the current toolbox icon whch is part of the old logo but transforms that into a more modern look. The other logo uses the box term as part of the icon but includes Apache into the logo design to represent the fact that this is an Apache project. Both logos could be extented for additional use cases.
