I wonder if it shows on an external monitor. If you have one, you may try and see if the problem occurs. Maybe it's a problem with the refresh rate, dunno... Or maybe I'm just all wrong. I guess it's a bit weird that it is overwriting this file since the comments claim it shouldn't do that if the file exists. You could set InstallXinitConfig to NO and be safe. The best solution thought, is probably to copy the xinitrc file you want to ~/.xinitrc - that'll definately not be overwritten by a new install.
