Hi Mike,
You have to set the prefered Input/Ouput Audio Device on the Station Setup 
Menu, then you can configure the audio level 
by Control Panel  Audio and so on (I have Italian Windows and i don't know 
how says the English... hi hi).
In my PC i set the minimum output level for output (wave or master volume) and 
about the 30% for input.
Then if you need QRO or QRP adjust the mic gain in the RIG and to adjust the 
Input level you can use the Digital Audio Gain on the top-left of software 
main panel.

You select the sound card you want to use after you click on Station Setup 
which is at the bottom left of the JT65 screen.
